I dunno what the problem was, but just to be sure i opened the terrain.png in Paint.NET and deleted the area above the grass that had nothing in it and the problem seems to be fixed. Here's the pack with it fixed.

My guess is that there is something wrong with the tool you are trying to erase with, as the green area is a result of that area having an alpha value of 12-35 out of 255, instead of zero.
Minecraft's transparency threshold would appear to be VERY low, probably set so that anything with an alpha above or equal to 1 is solid.
PS: If you don't mind me giving you some assorted criticism, I have some for you. First off it might be nice to see some color in the cobble, maybe just in the gaps between stones. The moss on the mossy cobble obscures the cobble base way too much. And on the jack-o-lantern, the yellow eyes seem to extrude from the pumpkin. (an easy fix, reversing the bevel should do the trick.)
The iron and gold blocks look more like tinfoil. You may want to tone down the color on the iron ore, it looks more like color than iron. An inset appearance on the ores might also be nice.
Ah I just do this for me, how I like it. And I have made some changes since you saw it. I disliked that cobblestone and changed it. I haven't found a metal I like yet. I don't make any textures myself really, I just mix others that I find and maybe tint some colours or add some transparency where I want it. But thanks. :]

i was also having a problem with the transparency threshold (DO NOT MAX IT OUT!) if it is too high, the textures appear blurred, and if it is too low (0) all transparency will become white, for anyone else reading this thread with my problem.

He's assuming you made this or that you have a thread for it, try the HD patcher, could be a glitch because you didn't patch your files.
I'm sure I did something small but I can't find it and I'm a perfectionist.
