Purple boxes in terrain.png file.

I'm currently working on an HD texture pack (64x64), finished up GUI and am working on the terrain.png file. However, I notice a lot of strange purple "blank" space which, under my understanding, are just that; blank spaces. My question is, am I supposed to edit these? Would it matter? Would it break things?

changing them wouldn't change anything as the code never addresses them.
