In the background (on the buildings) you can see Oak.
The trouble seems to be when oak planking and glass are adjacent (I haven't tried large-scale testing with the others yet) - some of the wood takes on the glass texture and properties; this can be seen in the building top left in the above-linked screencap.

Oddly enough I threw the newest Battered old stuff on a 1.2.5 instance in MultiMC, without changing anything else and it did something similar to that. All sand top textures were glass and since the inside of sand hasn't got a texture I could see underground. Had to turn of connected textures to fix.
Edit: Ok....I swear I'm not crazy or on drugs or anything....but I cannot reproduce this now. It works just fine. Had the lines in the sand with AA+AF but the fix you provided cleared that up.

The only time I've seen blocks replaced with glass was once when I was fiddling with AA and AF.
Turning off AA and AF and restarting fixed it.
I haven't seen the problem since.

No wierd textures, just awfully jaggy. Re-enabling AA causes similar things to what happened with sand; I get faint lines of 'invisible texture' around oakwood/bookcase structures, allowing the background (in this case the sky) to bleed through.
Evidently it's tied to how Optifine implements AA on the edge of certain blocks...
