@Exalm You know what, I will tell which ones I am pretty sure are wrong and I will explain why so we can clear things up. Plus, If you Google some minecraft.jar files, the oldest you will get is 0.0.13a, in case you were wondering and wanted to submit it to MCNostalgia. Also, like I said, I never said it was hard. Only the ones that have no source besides screenshots are hard to get. Anyways, I'll be GLaD to list the ones that I believe are wrong with the reasoning.

Let's get this list started shall we? Here it goes:
Spruce, Birch, & Jungle Wooden Planks:
*Since the Oak Wood Plank came out in 0.0.9a and switched textures to it's current around 0.0.14a, it's impossible for the other three planks to look like that because they came out in the Full-Release Version 1.2.4. And once again, since the Oak Plank texture changed in around Classic 0.0.14a, it's just impossible for the other three to look like the original oak planks.
Iron & Diamond Block:
*Both of these blocks came out after the Block of Gold did, which did in fact used to look glassy. But in Minecraft Survival Test 0.26, the Gold Block texture changed. That same update, the Block of Iron came out and it shared the newer Block of Gold texture, just in a different color. Therefore, the Block of Iron never had the glassy looking texture that it does in the texture pack. Also, The Block of Diamond came out in Indev 0.31, which makes it impossible for it to have the glassy looking texture because it shared the the Gold and Iron texture, again, in a different texture.
Block of Emerald:
*Although the Emerald originally looked like a ruby, the Block of Emerald didn't come out until 12w22a, two snapshots after the "emerald" came out (12w21a). By this snapshot (12w22a), the emerald would have already changed to look like an actual emerald, and the Block was released, looking like a Block or Emerald, not a Block of Ruby.
Oak Sapling:
*Unless there is proof that the Oak Sapling originally looked like that, I'm not buying it. It just doesn't look like a block that would be in Minecraft at any version. Again, there better be proof, because for all we know, it could have been fake.
End Portal Frame:
*Although the End Portal Frame did change once before looking like it does today, it didn't look like what it does in the texture pack.
Stick Piston?
*The reason why I put a question mark was because even though the normal Piston first had a stripe, we don't know if the Sticky Piston actually did or not. For now, it's better to assume it didn't but we'll never know for sure.
Wood, Gold, Stone, & Diamond Axes:
*Yes, the Iron Axe looked like a battleaxe, but sadly, the other 4 axes didn't. The Iron Axe came first, then the other 4 axes came out after the Iron Axe texture changed to look like the current one. Therefore, the other 4 axes shared the the current texture used in Minecraft today, while the Iron had the original battleaxe texture.
Item Frame:
*The Item Frame when placed originally had no back to it, so basically, you can see through the back. Don't change the inventory icon, that's perfect.
Cactus:
*The only difference between the original and the current is the fact that there were no thorns sticking off of the cactus.
Baked Potato:
*The only difference between the original and the current is the fact that the Baked Potato actually showed steam particles above it in the texture
Anyways, that's the textures that I've spotted that were wrong. I'll keep a lookout for others that may be wrong and I can also provide you with some of them. Hope you take this into consideration and if you were confused by any of my descriptions, tell me, and I will post a picture of what the block/item should look like (once I figure out how to post a picture, I'm failing a bit too much).

Agree again. However, can you show correct Classic-textured gold/iron/pre-Halloween diamond block without using mods?

And here you are right. Classic texture was like in Beta, just with fewer colors, not like that.

And here I agree too. Here are 2 variants: redraw it to fit with white stone (what is done) or use 1.9pre3 blue texture (Though it would not fit with current half-block look)

It's pretty logical to assume that it had. Stripe piston texture is redrawn from screenshot anyway, so...

I don't have corresponding Alpha version, so I don't know how it should look at all. Since the pack uses vanilla textures, 2XMM2 doesn't know too. Do you have that version?

And what about other potatoes and carrots? All of them, including baket potatoes, are changed to fit the old food more.

So most thing you listed is matter of one question: Don't touch textures that were not available, or change them to fit with the older ones. You prefer the first way, me too (So in OldDays chests are full blocks, but ender chests are not etc), but 2XMM2 prefers the second way. While it's a bit "inaccurate", that's much more consistent. The first way is OK for mod, as newer things are not meant to be used at all. But for texture pack consistency is more important.
I would like to see old cactus screenshot from the Alpha version you extracted it from. If it's not extracted, but redrawn from screenshot/drawn based on description, it's not more accurate than 0.0.13a_03-looking jungle planks. Inserting images is done like this:

@Exalm I don't have the Alpha 1.0.6 jar file (the update the cactus came out), but if you look on the wiki, you'll know what I mean when I say the cactus didn't have thorns sticking off of it. There should also be a couple of YouTube videos that show off the Original Catcus
I would not trust the wiki so much. It used ExtraBiomesXL screenshots for the old biome screenshots until I reverted them.
Also cacti screenshot there shows that it was full block. If this is the case, it's impossible to restore it without mods.

Those wooden planks looked so dull... now it is more "colored"! Those saplings also look partly like a dead bush but with leaves or ivy overhanging the branches.

Saplings. However, 0.013a_03 doesn't have them, it only has stone, cobblestone, dirt, grass, planks, water, lava, (possibly) bedrock.

Is it possible to have the bright green color for only the grass and the other tree's besides the jungle tree; or is it possible to restore the Birch, Spruce, and Jungle tree's leaves to their original color and leave the oak tree bright green? Because in my opinion, the jungle leaves combined with the yellow in it looks kind of funky because they are too green, same with the ivy/vines. They seem a bit too bright.
