I've looked everywhere and can't find where the portal particles are located. Can somebody please help me?
You have to add them to the area above the water. The same size as water and lava (it animates the same as water and lava also). Or you could make a custom portal animation much like the custom_water_still/flowing files.

The portal uses the same particles as the smoke from fire, the poof when monsters are killed, and the redstone.
So it's those poofy white ones in the particles.png in the top directory.
