This is amazing, wow. I would suggest you add a custom biome color, so the grass matches the sidegrass. But, wouldn't it make more sense to make the Gravelers, well, gravel? There's another texture pack like this, but for now, I like this one better. Perhaps zombie pigmen could be charmanders? It fits, since the Nether is a fiery place. Also, you can modify a creeper's shape by making one part transparent, such as the head or parts of the body. Perhaps you can make the stone brownish, as in the anime? Or white, in memory of the gameboy games?
I would suggest that you make the red mushrooms or biege mushrooms those pokemon that pop their head out of the ground, I don't remember their name.
Diglet's and Dugdrios! This should be an alternative texture though, because there may be some that wants Shroomishes ..
If you switch to using graveler as gravel, voltorb could be tnt, and for creepers, erase all the body but the head and change the head to an electrode. also, oddish and bellsprout could be the flowers

And regarding squids, it's a bit of a three-way tie. I was thinking octillery at first, but I don't like them very much; and then I went over to tentacool, but like Smepic said, they're used in pretty much all of the pokemon texture packs. I'd go straight to Omanyte, but their body shape is pretty different than the minecraft squid. I think might go in with some transparency, but I do like the omanyte idea.
The fifth gen squids/jellyfish frighten me, so I won't be doing any of those. X3

The Zombies could be gengar or something. and for ghasts i woulds say ghastly (not sure of name) but one of gengars evolutions.

Ghasts can be a gastly or gengar and wolfs should be pouchianae as they are wolfs in 1 way and creepers hmmm maybe groundon idk someting scary
Everyone agrees on the Slowpoke tail as a pork replacement, but what about cooked?
The ghasts could be Solrock, it uses fire and it can fly.
Zombies could be Machoke, due to mad punching skills.
Skeletons could be Cubone/Marowak if you don't mind changing the bow sprite to a bonemerang.
Glowstone could be changed into a Volbeat!
