You can try asking in the Resource Pack Help forum. Look for a thread that had the same question and see if there was an answer before posting.
Chances are if nobody jumped to answer your question it's one that nobody knows the answer to; often because not enough information was posted. For example, I don't recall seeing your config files posted, nor a list what other dimensions you were trying to add custom skies to. These are important things to know.
To my knowledge, the functionality that allowed MCPatcher to make skies for non-vanilla dimensions broken when Forge changed to become incompatible with MCPatcher, and was never repaired. That said, I don't work with Better Skies because it's a giant memory sink, so I really have no experience and am basing that supposition on what I've read in this thread.
I'm not complaining I'm helping in finding the bugs, that part of what snapshots are for....

when using repeat mode on sand/ red sand / dirt / more?
the top and bottom faces don't repeat properly and seem just random (other faces are fine).
the same applies to all faces of bedrock.
This is the vanilla random models feature overwriting CTM.
2.
when using a ctm mode for a prismarine texture (ex: prismarine_dark.properties)
it also connect to other variants of prismarine
this can be worked around by using "matchBlocks=minecraft:prismarine:variant=[variant]"
but it would be nice if the texture targeting will work properly

tinting (EDIT: with color map) blocks with custom models tints faces regardless of tintindex of the face in the model
(strangely though the dirt part of a grass block seem to be an exception in that it doesn't get colored)
maybe the colors system of MCpatcher need to be link-able to the tintindex system in the new models format ?

cool new tricks / fixes for mcpatcher-3-2i:
1.
instead of making .properties file for multiple blocks (or even multiple files for specific faces on each block)
change their model (also blockstates if needed like for double slabs) to use a completely new texture
and make the .properties file for the new texture (ex: my_new_texture.properties)
(tested on sandstone staff w/ textures like "smooth_tops" and "slab_sides" works like a charm :P)

seeing my previous sand/dirt tops not repeating bug is from the vanilla random models (thx kwerti)
I found a fix, if you want block variants enabled with your CTMs
you need to change the blockstates of the relevant blocks to not rotate your tiled textures
(if they are randomly rotated/mirrored in vanilla or in whatever pack you're using)
Same here with conquest texture pack.If you uncheck the ctm box it should not crash or atleast for me it did not crash but as soon as I checked the ctm box it would crash. Now if you start a new world flat in creative it was fine with the ctm box checked but as soon as I would place two pieces of cobblestone together it would crash but if I went and unchecked the ctm box then open the same world back it was fine so my experience it seems to be something with the ctm. I also did try different texturepacks that supported ctm same issue.
Found a small glitch with things as I've been working on rebuilding my CTM for the new MCPatcher.
Found out that the 'heights=' property has some visual glitching with some of my stone faces randomly changing in my strata effect stone... I might put the blockstates fix for random stone in that pack also to see if it could be an issue.
Also one other issue I don't think has been addressed
Is anyone else getting issues with sideways/horizontal placement of some logs and the quartz column with the 1.8 beta MCPatcher? My logs are random textures and my quartz column has connected top, middle and bottom textures, both are fine vertically but get garbled when placed sideways. This is just a quick question before I look into whether or not it's something wrong on my side, so I'll post pics if no one else is getting this and I can't figure.
I'm having some plank issues, which are more than likely my doing as there's still some meta-numbering in there, but overall I'm amazed how much is still working well. Many thanks, kahr.
Another thing quickly, is mipmapping broken in vanilla MC1.8, or is it just my setup? The slider just locks up and it takes an age to leave the Options menu and there's no difference in game, but it worked fine in 1.7.

Aye, Logs are a bit of a mess right now, not sure about the quartz columns, but slab textures aren't translating properly. Getting quartz slabs edges on brick and sandstone slabs.
I have same problems as you.I found out, that blocks of the same categorie ,for example sandstone connects to chiselled sandstone(method=vertical+horizontal)and smooth sandstone (method=vertical+horizontal),the same with stonebricks,quartzblocks and stained glass.

Ah! Thanks, guys. I was beginning to think it was only me, as nobody had immediately mentioned it, so at least I'm a little less worried that the problems might be due to some daft thing I've done...I'm noted for it. Having not tinkered with the Patcher since early spring, I easily forget what I did.

ModeratorYou can try asking in the Resource Pack Help forum. Look for a thread that had the same question and see if there was an answer before posting.
Chances are if nobody jumped to answer your question it's one that nobody knows the answer to; often because not enough information was posted. For example, I don't recall seeing your config files posted, nor a list what other dimensions you were trying to add custom skies to. These are important things to know.
To my knowledge, the functionality that allowed MCPatcher to make skies for non-vanilla dimensions broken when Forge changed to become incompatible with MCPatcher, and was never repaired. That said, I don't work with Better Skies because it's a giant memory sink, so I really have no experience and am basing that supposition on what I've read in this thread.
I'm not complaining I'm helping in finding the bugs, that part of what snapshots are for....

(tested on sandstone staff w/ textures like "smooth_tops" and "slab_sides" works like a charm :P)

I found a fix, if you want block variants enabled with your CTMs
you need to change the blockstates of the relevant blocks to not rotate your tiled textures
(if they are randomly rotated/mirrored in vanilla or in whatever pack you're using)
"method=ctm" & "faces=top bottom side" are unnecessary but yes that should work (I do the same w/ dark prismarine) if not then its a bug
It looks like the connect type "material" has not been added yet. (This might be why connect type "tile" fails as well)

Curse PremiumFound out that the 'heights=' property has some visual glitching with some of my stone faces randomly changing in my strata effect stone... I might put the blockstates fix for random stone in that pack also to see if it could be an issue.
Also one other issue I don't think has been addressed
connect=material will crash the game

Another thing quickly, is mipmapping broken in vanilla MC1.8, or is it just my setup? The slider just locks up and it takes an age to leave the Options menu and there's no difference in game, but it worked fine in 1.7.
I was wondering about this too.
Aye, Logs are a bit of a mess right now, not sure about the quartz columns, but slab textures aren't translating properly. Getting quartz slabs edges on brick and sandstone slabs.

Curse PremiumI have same problems as you.I found out, that blocks of the same categorie ,for example sandstone connects to chiselled sandstone(method=vertical+horizontal)and smooth sandstone (method=vertical+horizontal),the same with stonebricks,quartzblocks and stained glass.
