color.properties goes in the /mcpatcher/ folder. Try that.
What are the best settings for the mcpatcher to show all of my modified or created textures and how do I get rid of random transparent color bleeds? I've been looking for these answers but I don't seem to be finding this basic information anywhere.
I finally updated from 1.5.2 to 1.6.4. I didn't recognize the launcher, I thought i had gotten some bad program from an unofficial source. However, thanks to the mcpatcher giving me random and unsettling responses I have found the truth. It is actually an official launcher. Thank you for putting my fears to rest. After terrifying me for a few hours. I couldn't find my exe so I was using mcpatcher to start the game.
However. I have a number of modified textures that I would like to use with the 1.6.4 version. The launcher does not crash, so far, but I cannot seem to get consistent results from the mcpatcher. Sometimes they show up, and sometimes they don't. It's like it's shy, and only wants to show half of the textures. I made some oak leaves that I like, and can't seem to get them to appear reliably. I've been looking for tutorials, but havent found the technical detail I need to solve this. Perhaps it's just a setting on the mcpatcher, perhaps I've handled the files wrong. I can't say it's not working, but it's not doing what I expected either, and when it uses the textures sometimes, and doesn't other times, it's strange. Also I have noticed the transitory effect of transparent color washes in various areas and settings that other people have mentioned. The yellow coloring of the launcher letters is missing, and the pond next to me shelter has the same yellow color. But only the pond. I have tried all sorts of configurations for the files, some work some don't, I'm surprised it works at all, then when I realize I was pathing them incorrectly and they worked, they don't work when I correct the path, or when they are processed. I haven't found a comprehensive tutorial on something that was supposed to make resource packs easier. This is a shell game.

Calm down.
Did you have Custom Colors selected when you patched the first time? If not, then yes, you're going to have to re-patch.
If that's not the case, then the most likely problem is that you just have a misspelled folder, odd capitalization, a missing folder, etc. The full path to color.properties should be "\[YourPack].zip\assets\minecraft\mcpatcher\color.properties\". Only [YourPack] can be different (obviously), and can be a folder rather than a .zip file. Everything other than your pack's name must be lowercase. I also recommend that you make sure your .properties file is in ANSI text format.
If you can't get it functioning, consider uploading your pack somewhere and either posting it in this thread, or sending it to me in a PM. Sometimes it's just easier to see what you've done than to play "guess the mistake" over the forums.

Kahr, I was wondering whether the usage of block IDs to connect to would be useful. Perhaps an extra connectmetadata too. This would be very use and would be very much appreciated.
BrokenEye, I would suggest renaming the files, block98.properties, block98a.properties etc. Also, make sure it is a properties file, not a .txt file.
Can somebody explain to me how to patch snapshot versions? I'd like to test resource packs on 1.7 snapshots, but when I open MCP, there is no option to patch a 1.7 version of the game. I have enabled development versions in my launcher on my profile.

Download the latest version by clicking on the Snapshot 1.7 version at the top of the op. BTW, I'm getting a crash with the 1.7 pre-release.
The 13w42b's panes are not working and glass blocks render incorrectly when you use renderpass=3 and blend.3=color
- Regular glass panes glass_pane_top only renders on the top and bottom of the pane, not the sides
- When you setup CTM with any of the stained glass blocks (even with proper set Metadata), all the panes that are NOT CTM'ed/textured will become invisible instead of displaying default textures.
- Alpha blending with renderpass=3 and blend.3=color on panes and blocks both seems to be a bit glitchy, only rendering both the glass in front and in back at the same time when in certain positions.
This shot, a gray pane is placed in the middle (you can see the box outline), it has no textures, ctm, or anything yet. It should render defaults, but when you try to CTM any of the panes all the non-CTMed panes vanish.

I figure you havent started really debugging the latest and greatest MCPatcher yet since 1.7 isnt out, but I thought I'd just give you a heads up.
