I never used it with optofine since doing so clips the FPS to 5. I'm not a fan of SEUS, i find that the built in bloom is a bit much both for my computer and on my eyes. I haven't updated to 1.3.1 yet so all of my mods are still working fine, however I do know that some mods don't play well with CTM. It's very possible that this could be the problem with bump map which I have never gotten to work properly anyway.
Speaking of Kahr, he hasn't posted in a while... I hope he's still alive...
Little warning for texture pack maker !
I had problem with new bettersky mod included in MCPachter.
I was believing : if sun is defined in /sky0 , sky in /terrain is not needed. And erased it. Was big error!
I dont know if HD mod or Sky mod is verifing if files are missing. But result was big crash of of MC1.3.1 when creating new maps cause missing file created memory errors and stack overflows..

the skin for whatever texture pack you are using will always be the one loaded. so either install the skin to the pack zip, or remove theirs so it defaults to the one you installed to the minecraft.jar.

AntVenom and ChimmenySwift11 on youtube have both reported the same issue. Leaving me to suspect that the problem is coming from the game itself. Mojang most likely already knows about it and plans to release it in their next patch.
Since updating to 1.3, my custom font has lost spacing between characters, where they now ride on top of one another. I would appreciate if you could look into this. As always, thank you for your continued work.
one more known bug for you:
when client connects to the server and accepts to use the texture pack which server recommends to use, this texture pack applies with the same resolution your current texture pack have.
please fix it in the next version

edit:@EpicM1ner: Ignore my last reply..lol Normally it would hold true, because kahr has added glsl support from the beginning by making the patcher recognize terrain_nh.png and terrain_s.png. the other issues the patcher have with the shaders I believe is a result of the other mods included in it. also why I think optifine works better with them, because it lacks all of the features of the patcher version of the mods.
I hate optifine, I got it to where it works with mcpatcher (all default mods off) but the clouds look very ugly and ctm is broken.

For some reason "custom colors" is greyed out and I cant select it, whether I try with a fresh vanilla version of 1.3 or have mods and texture packs installed. Ive tried several times with different variations of these and no matter what, custom colors is always greyed out. Any idea why this might be happening?
Edit: I deleted MCpatcher and downloaded a fresh version and it seems to have fixed the problem
It sounds like, based on the stack overflows, there may be a problem with the texture pack you are using. It is also possible that your computer is not coping well with the update since the server and client are now merged. Turning the render distance down, and switching to fast graphics may also help. Try to install the latest java run-time environment (JRE) and see if that helps. If not you may have to roll back to 1.2.5 and wait for a version that addresses the stress that is put on your computer.
MC patcher has been anylizing and patching jars really really slowly. However, an older version (2.3.4) works fine just as it always has. All newer versions take forever.
I've been trying to patch MC so a new texture pack I got will work, but MCPatcher won't even run, just an error log:
