If you had no problems, perhaps you had the same amount of frames as the default animations? My water and lava have a different number of frames from the default pack.
This week's update fixed the animation problem I was having with the clock and compass, thankfully!
As for the water and lava animations, I figured out how to do those newfangled mcmeta files for them and they work now. Kind of silly that the TextureEnder wasn't able to convert these from the animation txt files, oh well!
The new scripting that's required for texture packs isn't nearly as scary as I thought it would be. I won't have to reschool myself as a Java developer, haha!
I'll try to get a picture up of my progress on the horses ASAP. I've been struggling to find the time, I've been doing lots of overtime at work lately.
I've spent the better part of my free time on this pack for over 2 years. I still haven't been able to replace everything!
I'd love to make a 32x32 pack, but I just won't have the time. Not unless I get obscenely rich all of a sudden, retire right now and devote the rest of my life to the ways of Minecraft.

Wow, lots of progress happening here! The horses are exactly how I imagined they would be, and the new blocks fit perfectly. Very excited for the next release.
With all the new mobs (horse varieties) and blocks coming with 1.6 it's had me thinking about something that used to come up frequently... I know official support is still on your todo, and you seem much more interested in the new content (which is fully understandable), but I can't help but wonder every so often: do you have any solid plans for the Nether dwellers? I myself have just been using unofficial Nether mob support with my own custom tweaks and it fits well enough, but there's nothing better than official!
With every update, I usually try to catch up a bit with the older mobs as well. In this case though, the horses are so much work, I didn't have time for anything else. In fact, I estimate there is about two months of work left on the horses!
So with the update coming out next week, I will only be able to include the basic horses. I haven't gotten to the armor, the undead horse and the skeleton horse yet. I may be able to finish the donkeys, but no promises!
I'm working through the horse content as fast as I can!
The undead horses are last on my list, because they aren't accessible in the game yet. I expect they will be used for some kind of Halloween event, though, so my goal is to have them done before that time, at least.
The horse armor sets is where the real time sink will be. I expect I will need 1-2 weekends for each set.

What is your stance on using images of Wayukian for a website template? I am building a website and would like to theme it with your texture pack. The website is for a minecraft server of my own so none of the images would be sold and the entire website would remain under my sole control. With my servers suggested texture pack being Wayukian it seems appropriate. I of course would provide a link to the texture pack and credit you.

Marvelous. As Wayukian user for 1 year (since beta 1.8 or so), I couldn't expect anything else.
