Looking at History's Last Day Pack (originally Doku's), you probably have to make a file called custom_portal.png in the main bit of the .zip (where the terrain.png is), and make it like a film strip, 16 px (or 32, if you make it in 32) by a large number (a multiple of 16 or 32, though!) depending on how long you want the animation to span for.
You do have the default, right?
I don't see portals :/
It is possible however I'm not sure how
