Look I wanted to make coal into a crystal kinda thing not in stone and like flowers... but it just shows the invisible underneath the missing colors can you help?
You can't leave transparent pixels in non-transparent blocks.
Glass, bed, leaves (fancy) are examples of transparent blocks. And dirt, stone, ores are examples of non-transparent.
Sorry to dissapoint you. You can't leave blank pixels on the ores unless you make a mod to change the block into a non-transparent one.
Photoshop. Start a new image, make the background transparent, use the magic wand tool to remove the white/whatever background it has, save as a png, done.

the Problem with the transparency is that it doesn't matter what program you use, minecraft reads transparency as solid colors it wont transit properly the transparency so with out a mod it isn't possible. But if i could figure out what files tell the game to read the object as a plant object type of design or that of a torch when you change it a different size and it looks like the item idea i want check this out the opacity is all that matters http://www.minecraftwiki.net/wiki/Opacity
