HD texture mod fix

every time i use the HD fix for an HD texturepack, it screws up custom items in my mods. whats happening is it screws up the picture and gives the items a black backround. if anyone knows what the problem is and knows how to fix it please tell me

It happens to me to. I just reinstall the mods afterwards. I think it has something to do with resetting the .jar file but I can't say for sure.
