For gimp you want the eraser tool set to hard edge in the tool preferences.
Alternatively use the magic wand to select the white areas and just hit the delete key to erase the selected area.

Paint.net is really good too.
Paint.net = chuck norris
and yeah, MS paint = the devil. actually it's worse, but that's as low as I can think of.

ya but it will also make all other whiteness transparent. so check any other blocks for white and make them off white or grey-ish.
