I was wondering, is it possible to change the colours in the biomes? You know, when you enter a new biome, the grass colour changes, I was wondering if I could change it.

In your case, you won't be leaving transparency. You'll be making a new gradient.

Here, I even made a grasscolor.png image for you!
The technical side: Minecraft overlays certain pixels in grasscolor.png over the grass in terrain.png depending on where you are in a biome. By making the gradient transparent, it will overlay nothing, which means that the grass will be the color that it is in terrain.png everywhere. I didn't overlay with white because I think that'll increase the brightness of the grass.

Unfortunately the texture picker in the game doesn't work for those files (or at least it didn't last I checked and I haven't seen a note about that being fixed.)
This means you have to copy the files into the jar by hand still. (And it will override the default so /all/ your packs will share the same colorations.)
As for the ninja, you don't need the HD Texture fix, you can just copy the file in by hand with something like 7zip. (The HD Texture thing just does it automatically.)
