As Grugsy said, you seem to be missing a frame or two to make it a constant flow. I'm not sure what method he had used, but I extend the flowing water exactly one square of the resolution vertically (In your case adding an additional 256 pixels vertically) and stretching the entire water texture.

Alright, for example, my still water is exactly 256x8192, which results in 32 frames exactly if I can recall correctly. I had the same 32 frames for the flowing water as well at 256x8192 and I stretched it vertically into 256x8448

Well, to make the animations slower, you'll need to add in more frames for the animation to reduce the amount of average stretching to each frame.

after patching minecraft with your texture pack i have become unable to play with any others, including the base textures, as it automatically crashes on boot up. Can anyone help me with this? I like the texture pack i just get so much lag that i only wanted to use it on occasion.

Should start with a fresh minecraft.jar when patching...
Just use the Force Update feature of the Minecraft Launcher.
