Challenge accepted. However, "just" cleaning up Notch's original textures is only part of my goal. I wish to bring Minecraft at its finest, by supplying the best, clean-cut 16-bit textures that, overall, can reveal Minecraft's true look. When I animate the water and lava, then you will be blown away, if not, jazzed. Unless, of course, the original water needs some tuning before I do so. (like making it a more ocean blue...)
Probably - I think a clearer texture would work well for falling water - it could be like glass walls, but less transparent and more pretty.
Personally, I think water should be pretty well transparent - you should be able to see through around ten blocks. Not light level-wise, you can't change that.I mean that the blocks are dark enough that after looking through around ten of them (horizontally), you can't really discern individual objects. Make sense?

Sugar = Just fix the Bone Meal in future updates. It's making me think there's the old sugar texture in the game.
Brick =
Inv. = The inventory at the bottom of the screen, under your health and shielding. It's color doesn't equal the larger inventory
Mobs = Well, yeah. I just hope that all of the mobs gets updated before I have a realisticness collision
Sheep= You can't change the texture of the fur to make it black with black, yellow with yellow, etc. You can remove the fur on the head completely, however
Suggestions:
Plan for underwater mobs (Link here)
Sandstone could have a faint brick textures on all sides but the top, where it is loose sand, and that loose sand is dripping into the side blocks. The faint outlines should be only visible at close range

By the way, I have an idea for bone meal/sugar. One - sugar is actually more brown when it's natural, not the color you have it. Real brown sugar comes kinda close to how it looks.
On the topic of bone meal, I think that making it a bunch of small shards of white would work kinda well. Tiny, jagged pieces all bunched together, kinda like the 'residue' of blocks that fall off when you're hitting them.

And, I don't think it's an official update. The Website says it's still 3.1, meaning that someone else updated, OR copied.
And I don't like that situation one bit.
The cloud had no effect what so ever. Don't add it in.
