Cursor color cannot be changed. By its nature, it inverts the color. If it blends in with stone perfectly, that's because the stone color is perfectly neutrally-colored. But, I'll tell you what. I just lightened all stone textures about half a shade, so now NOTHING is blended in. I'm not going to release it as a whole new "version", though, since it's such a very very minor difference.
Leather armor is green because I want it to be. The end.
I think a great way to definitively solve the cobblestone problem would be to make it much closer to black. Not so dark it looks like black, but a much darker shade of grey. There really is no block that is black other than black wool, so it would be a nice thing to have that would be durable and usable as a dark-shaded building block. I definitely think it would make fireplaces look nice.
Do you have any custom mods or patches running? There are three files in there (custom lava and custom water) that MAY not be friendly to certain mods/patches.

Frankly I like the original much better. The shaded thing looks too much like Tilecraft which doesn't look good at 16x16. I'd say do that at 64 and it would be great.
Yeah, the preference runs at about 80/20. Most people - 80% - prefer the new version (it's had about 2500 downloads), but there's still a pretty good number - 20% - that like the classic look.
That's precisely why I'm making sure I continue supporting both versions. I prefer the new one WAY more than the old - it's what I use when I play - but I can see how people wouldn't, and I figured that before I released version 2.0. It's actually why 2.0 took as long to release as it did. I was going to release it a day earlier, but I needed to fiddle with piecing together the updates to 1.2 to 1.21 to continue supporting the original look.

Yes, "fancy" graphics with this will do exactly what you're looking for. Opaque trees without mobs spawning where they don't belong.

Meanwhile, I just released yet another update, and I decided it's a major enough appearance overhaul to bring it to version 2.0!
· Updated with custom graphics for Beta 1.2 items!
· Shading update for all terrain
· Updated GUI
· Tweaked a few colors
