it depends if each mob's data is in a seperate file. If it isn't, there will be invisible squids.
There won't be invisible squids unless there is a squid.png in the mob folder that you are replacing. When you make a texture pack, only the files in the .zip are replaced. Anything omitted uses the default texture pack.
Also, the squid should be wearing fancy swim trunks.
