This patcher has not been updated for 1.2 yet, hence the boxes being greyed out. Use this until update and then when update comes get a fresh jar and repatch. Other than the water everything is working fine, if you have any other problems it's you texture pack that's not updated, or not updated properly.
Instead of bugging xau you all SHOULD be bugging notch to stop being silly and add in support up to 256 already, the fact this thread gets blown up everytime a new patch comes, should be an indicator that a good portion of his million players don't play with his 25 year old graphics. I don't understand why he doesn't see this, it would drive his sales even further.

I just used the HD fixer with a 1.2 texture pack and it works fine, but while patching it doesnt' even give the option to install custom lava or water. How do I fix that?
This might seem like a silly request for xan, but could you add 24x24 texture pack patching, as I'm making a classic C&C (the original one and Red Alert 1) texture pack, and the games themselves use 24x24 tiles natively.
This makes using 16x16 and 32x32 a pain, as it's either scale which looks bad, or manually fiddle which also looks bad, but not as bad as scaling. Only reason I'm asking is that 24x24 really has issues with common blocks like the Storage box and TNT.
If you don't want to add support for it, that's fine of course, I'll just do it at 32x32.
tl;dr: Add 24x24 support please.

I think alot of people would rather Notch give a heads-up on what's going to change so mod devs can have a chance to get started on fixing things BEFORE they're broken. Then we could have our fancy textures AND have mods that work with new updates sooner.
Why would he give them a heads up? You do realize that he intentionally breaks them everytime right? This is how he protects himself from companies and people stealing his code.
He re-Obfuscates the code every major release this is what breaks the addons. Which is why this mod needs to be part of Minecraft.
I don't get it he added sandstone, and fastrender to this patch, those were mods. Why not this one....
Notch doesn't purposefully obfuscate the code at all. It's a function of compiling java. In fact, updates that change the content of classes but add no new classes do not alter the obfuscation at all and mods continue to function properly. When a new class is added it alters Java's simplification of all class names that are encountered after the new class in compilation. That can't be avoided.

I think that his decision to prioritize other things over this support is understandable as the vast majority of Minecraft owners do not mod or alter Minecraft at all, or even know that it's possible to do so.
I DO support the ides of every MCPatcher user going to getsatisfaction and adding their support and comments to the EXISTING thread on larger texture file support.

It does this continually until I replace the minecraft.jar file with the original. It only does this when I use the patcher. If I put a texture pack in the texturepack folder and load it that way it works fine. Anyone else having this issue? Is there a solution?
