I'm not sure what happened to it, since I followed the instructions to the letter, but I would like some insight to remedy this dilemma. Perhaps something with the biome feature? I don't know.

custom water and lava are broken. check the first post for updates. yesterday's updates apparently contained significant changes. stop borking your minecraft.jar until it can be sorted out. if you need to revert to a default state, just delete your \bin folder in the .minecraft directory. if you don't know what that means, you probably shouldn't be using mods.

If it's any help, regarding the update, although it initially broke my texture pack like everyone else's using HD packs, following xau's advice (further back in this thread) soon got it running ok again, minus my custom water and lava. I've yet to get the Ambient Occlusion mod working again!
I didn't notice with my world any changes to the grass and leaves though. My pack, at present, doesn't contain any .png files to alter the grass and foliage colours (will do soon hopefully!). The biome colours weren't working properly anyway with HD textures with the 1.2.2 update AFAIK, so perhaps Notch has fixed that problem and your build is in an area that's now effected by the new biome colours! Just a thought. I'm no expert though! :smile.gif:
to reset your minecraft:
Delete your Version file from the bin directory
all changed files are updating to the latest patch
This is technically correct and not the best advice. It fails to eliminate the backups that many patchers - including Xau's HD Texture Fix and MrMessiah's SimpleMap/AO/Better Grass package (which is based on an older version of Xau's) - create when they run, which then MUST be removed manually. If you don't, you end up with the 'fallen back to an earlier version' problem so many people have described.
It is safer, easier, and equally functional just to completely delete the /bin/ directory, which also will force all the files to be updated, plus get rid of any now-obsolete backup files.
The fact nobody else has reported this problem has me a bit worried, but here goes. Regardless of whether or not I enable custom water/lava, and regardless of whether I install a texture pack, this patch as of 1.2.3 seems to set me back one version increment every time I use it. When I use it on 1.2.3, it bumps me back to 1.2.2. When I use it on 1.2.3_02, it sets me to 1.2.3_01. This is according to the version number on the title screen, at least. I have no idea of this is not the "actual" version the program is running, and no easy way to confirm that at the moment. Any ideas?
Edit: And never mind. Resetting my Minecraft copy seemed to fix this. I'm leaving this up anyway in case by some weird chance someone else has this problem. Just let it redownload your .minecraft/bin and see if it helps.
This stupid program made it so that I can't play minecraft... at all.
I had tried using that okami texture pack and I did everything right, but then I couldn't get minecraft to work. It gets to the "Mojang" part but then freezes. I tried redownloading EVERYTHING retrying EVERY STEP but I can't get it to work.
Can someone please help me, because this is really freaking annoying.
Kahr has saved the day again and produced hand-patched binaries that should fix custom water/lava on the latest Minecraft update. The Windows .exe version is untested, please let me know if it works.

I d/l the latest version, deleted the old backup and version file as the OP states, and get through to 100% upon patching for Misa's HD Overhaul, but I never get the "SUCCESS! PROBABLY..." message. Instead it just hangs at the very end (as can be seen below), and trying to run Minecraft afterward hangs on the updater.
It's weird that it's erroring like this right at the end, and yet I don't see a REAL error message anywhere... I tried leaving the patcher open to see if it would eventually finished. 20 mins to take a bath is long enough to come back and find it still borked.
On the other hand, I can run version 1.1.7 just fine, just that I can't get the Ambient Occlusion mod to work with that one.
First deselect Custom Lava and Custom Water. Try Now. (This is only til a new version of either the game or the texture pack comes out.
Then lower your tile size to 16 x 16 without Custom Lava and Water.
Post back.
Antraxx: I'm having the same problem with the same texture pack. I find it works to do a "manual" install. I.E.: Run the patcher with no texture pack selected on 64x64, open minecraft.jar with a program like winrar or 7zip, drag and drop the texture pack contents into the .jar file. You may already know this, and I apologize if so.
