This thread is way long reading through the whole thing just to see if problem is solved, even going backwards. This patcher has worked from day one until it went to this auto patcher version and now it has problems. The game doesn't crash so there is no report to be had.
If I don't use the patcher then in Hell all the red blocks are shown as water when using custom texture. If I use the patcher then everything is good accept that Lazuli Blocks underground are transparent, like a window I can see all over the place thru walls.
I have went back and forth several times testing textures and each time I use this patcher it makes the Lazuli Blocks transparent. Have no clue where to go from here. Not the worst thing that can happen, but it is hard not feel I'm cheating each time I get a glimpse thru a wall. Picture attached.
Did you update your texture pack to actually have the Lazuili Blocks?
Yuppers, I redid the texture a number of times, I even went through all the rest of the blank blocks and numbered them at one point to see if it was moved or in the wrong spot.
The Lazuli Block shows if I just use the Minecraft Texture function, BUT then the ether blocks all show as running water. To fix that, I use the HD Texture fix and then the Lazuli blocks disappear becoming transparent regardless of texture or coloring in the Lazuli slot.

There seems to be a weird problem. The patcher freezes for me for no reason on new versions of my texture pack. v1.1.1 and v1.2 freeze in mid-way, to "reading" some file. What's changed in v1.1.1 is that a texture (Furnace top and dismantler top) has been changed to stone, it will freeze. Same and a lot more in v1.2. Patching with v1.1 texture pack and adding v1.1.1 terrain.png afterwards works perfectly though.
I think this may be caused by java running out of memory when patching. The "out of memory" error doesn't show up in MCPatcher's log window, but if you run the patcher from the command line, you may see it.
First download a fresh minecraft.jar by deleting your version file. Then, if your texture pack is a rar, try repackaging it as a zip. This will reduce the amount of memory needed to patch. Or you can give java more memory to use via the command line:
java -Xmx1024M -jar mcpatcher-1.1.11.exe
or
java -Xmx1024M -jar mcpatcher-1.1.11.jar
Try larger -Xmx values if needed. You may have to give the full path to the java executable.

You're patching an old version of Minecraft. Alpha 1.2.6 by the looks of it. Download the latest minecraft.jar and try again.

I was afraid this would happen. The problem is that 256x textures require so much memory in the GL libraries. MCPatcher works around this by decreasing -- yes, decreasing not increasing, it's complicated -- the java heap size when launching Minecraft with a 256x pack. That works for single-player, but since Notch's launcher doesn't do this, you're pretty much out of luck for multiplayer.
If you're running a 64-bit OS, installing the 64-bit version of java may help, but I can't try it myself as I only have 32-bit.
I have no idea why this isn't fixing anything. nothing changes, and it's real annoying.

Is it just me or when you apply a texture pack through this program all the mods you have applied get removed?
It isn't just you. I have noticed this too. When you are changing your texture pack, just make sure you install all your mods after it.
If you change a lot then this might be a hastle. Is this possible to fix?
It is quite annoying because I like to experement with various texture packs and each time I change a texture I have to add my mods again.

Here's what I do. I created a texture pack from the original one in minecraft only scaled it to the size I run my other texture packs at, which is 32x32, you'd have to make one at the size you want to run at. This only works within one size of texture pack, if you want to mix and match packs of different sizes, I would suggest using a couple different minecraft.jar files with various size packs installed.
Once you have the default pack sized the way you want it, you're going to have to install into it the lava, water and portal textures from the pack you want to install most. This is the only problem, as the patcher looks for those textures in the pack you're installing from and makes it's adjustments from there. You'll also have to copy over the compass, watch & watch dial graphics as well. Then, you can patch with that set of files, and use the standard texture patch switcher in game to switch textures, again, as long as they are the same resolution. Those textures (water, lava, portal, compass, watch) won't change when you switch packs, but everything else will. I run Doku's, JohnSmith, Faithful, and my own mix pack plus the default pack and switch back and forth. The only problem is the stupid texture pack page in minecraft can hold three or four pack names and there's no scroll bar...

So far nobody else has complained about this particular issue (Today, at least), but here's what's happening to me.
I've been using the HD Patcher for a long time, and it's worked perfectly in the past. Now I'm running into the issue of the game updating itself everytime I log in. No matter which texture pack I use (I've tried many), everytime I log into Minecraft, it updates itself and my texture pack is gone. I do have the latest version of the patcher (Straight from the OP), and I'm applying the patch just like I have in the past. Select my pack, 32x32 (Or 64x64, if I want to use a 64 pack), then hit patch. The patch works fine. If I click "Test Minecraft", it works fine as well. But if I launch the game normally, it will always update itself and overwrite any changes.
I have attempted to delete the bin folder (Oh so many times) and the entire .minecraft folder (Once again, many times), but it continues to update itself. I've also tried deleting the META-INF within the .jar file, as well as the Version file in the bin folder. Still no luck. Running out of ideas :sad.gif:

The constant updating wasn't this program's fault, it was an issue that probably came up while they were moving servers. That's fixed now.

I keep selecting the texture pack I want, but all it's putting in the minecraft.jar are things outside of folders, so I'm not getting the new GUI textures, sun and moon textures, etc. I looked at the texture pack zip file, and everything seems to be put in the right places.
I can't go and put it in myself because every time I try and edit the minecraft.jar file, I get a 'done loading' bug and the game never starts.
this might sound like a dumb question, but im on a mac and when i look through all my texture pack files, i don't find the .zip for any of them. everything else is fine but all i find and .png files and folders.

Impossible. You can't open the .exe. The META-INF data is inside the minecraft.jar, are you sure you don't mean that?
Yeah, okay. You actually can open the .exe, but I realized shortly after that that wasn't what you guys were talking about so I went back to the one I backed up. Guess I'll just have to wait for this to be updated, then.
Yuppers, I redid the texture a number of times, I even went through all the rest of the blank blocks and numbered them at one point to see if it was moved or in the wrong spot.
The Lazuli Block shows if I just use the Minecraft Texture function, BUT then the ether blocks all show as running water. To fix that, I use the HD Texture fix and then the Lazuli blocks disappear becoming transparent regardless of texture or coloring in the Lazuli slot.
Now my brick house doesn't consist of nether portals, fire, and water in it.

I think this may be caused by java running out of memory when patching. The "out of memory" error doesn't show up in MCPatcher's log window, but if you run the patcher from the command line, you may see it.
First download a fresh minecraft.jar by deleting your version file. Then, if your texture pack is a rar, try repackaging it as a zip. This will reduce the amount of memory needed to patch. Or you can give java more memory to use via the command line:
Try larger -Xmx values if needed. You may have to give the full path to the java executable.
You're patching an old version of Minecraft. Alpha 1.2.6 by the looks of it. Download the latest minecraft.jar and try again.
I was afraid this would happen. The problem is that 256x textures require so much memory in the GL libraries. MCPatcher works around this by decreasing -- yes, decreasing not increasing, it's complicated -- the java heap size when launching Minecraft with a 256x pack. That works for single-player, but since Notch's launcher doesn't do this, you're pretty much out of luck for multiplayer.
If you're running a 64-bit OS, installing the 64-bit version of java may help, but I can't try it myself as I only have 32-bit.

Would it be possible to have the patcher copy over the minecraft.jar/title/splashes.txt?
So I can add my own custom splashes to my texture pack and don't have to manually add it every time.
