Hmmm... I suggest deleting the Minecraft.jar and doing it again. This time, however, do NOT replace the grasscolor.png and foliagecolor.png files - i think they're in the "Misc" folder, and they are colored triangles. Leave the standard ones in Minecraft, and see what happens.

They don't have to have frames. Any frames you see on paintings, are part of the paintings. Just check out the collection I use, (link in my sig), a handfull of them have no frames at all.
Koolwitak: can you combine the rest of the guns and ammo alternatives with the hd gui please? atm only the musket and the plasma cannon have a hd gui, the rest have the basic gui. [>>-i>] [>>-i>]

Just try uninstalling it and installing it again, and make sure to follow all of the instructions carefully
If that doesn't work, then you might just have to not use the patch

Try installing it both ways, with the Regular Texture Packs AND with the Texture Selector Packs
You'll have to install them using the HD patcher rather than manually putting them in minecraft.jar. All you have to do is open the HD patcher and click "browse" in the Texture Pack option. Browse to the Mixcraft HD.zip that is used for the in-game texture pack switcher and choose it. The patcher will autodetect all needed settings, so just press "Patch" and it will all work perfectly.

Koolwitak,maybe you should add this to the troubleshooting.txt file (I've seen a few people with this problem):
Problem: Running the patcher after installing the textures causes it to revert to default Minecraft textures (I.e. The patcher appears to remove manually installed textures).
Solution: You need to install them using the HD patcher, rather than dumping them all in the minecraft.jar file manually.
1. Put all the Mixcraft files in a .zip file (or just use the one that comes with the pack that's used with the texture selector)
2. Run the HD patcher.
3. Click "Browse" in the "Texture Pack" option.
4. Browse to the Mixcraft zipfile and choose it.
5. The patcher will automatically detect all settings - don't change anything (unless you need to disable custom water or lava).
6. Press "Patch".
7. Run Minecraft.
