I just tested the pack with 1.3 and everything seems to be working fine. If anyone finds any problems, please post here and be specific so I can fix whatever it is.

You're not following the instructions included in the texture pack. You can't just download the pack and drop it in the texture packs folder and expect it to work, you need use a program like WinRAR to extract the files to a separate folder and then read the installation instructions included inside the pack.
Mixcraft Basic Item.png isn't the same as the Mixcraft HD :/

I like the looks of the dyes and the bottle on Mixcraft HD but I prefer 16x16 for now

Well the point of Mixcraft Basic is to be a 16x16 pixel version of Mixcraft, including both the terrain AND the items. It makes more sense when I keep most of the textures at the same resolution. I make a few exceptions for things like the mobs and the menus, but everything else is staying low resolution to keep the basic pack consistant.
You got one of the painting designs from Doctor Who.
If one of those paintings was in an episode of Doctor Who, I can assure you that wasn't where I got it from. Most of them are just pixelized versions of pictures I've found over time that I just happen to like.

The painting is in fact Starry Night by Vincent Van Gogh, and existed long before Doctor Who.
I've looked further into the Connected Textures deal, and the option in MCPatcher is actually to help compatibility with the mod of the same name that allows connection of glass blocks, bookshelves, and sandstone, erasing the boundaries between the blocks.
It looks really nice.

Your texture pack isn't compatible with 1.3 version of Minecraft.
Download it from this post and try it. It's 1.2.5 texture pack with only emerald added. Please fix that !

I'll look into that. As long as it doesn't mess up the texture pack for people who don't have the mod, I'll see what I can do.
