Heres an adaptation of the 32x32 default. The borders are all cleaned up as well as the boxes are all symmetrically align with everything. I added a percentage counter to breaking blocks and invisible glass. Just something a bit cleaner than the original without changing the integrity of the design - this includes all craftable blocks as well.

Not to steal Solo's thunder but based partially on his/her terrain.png ive been developing a complete 32x32 texture pack that matches more accuractely with the 3ddgh game. If for some reason Solo decides to no longer keep this project going I will make a thread for it.

I started toying around with the 32x32 as well, would really like to get the doors to match 3d Dot. The standard door Solo did is pretty close to the inn doors (may fiddle with it just a bit), but I was thinking of making stone doors look like the decorative heavy doors at the castle in 3ddgh.
Don't worry I will keep it going as long as I can. Sometimes it's just difficult to adapt certain blocks to this art style. My creativity leaves much to be desired. Feel free to make other textures in this look if you like. Or even variations based on my own textures are gravy too. I don't claim any ownership to this style in MC since it's from a ps3 game to begin with. If someone makes a better version than I have I am 100% for it.
K so everything works except for the Nether. For some reason all the rock in the Nether is now flowing water.

What is the output for the program? and does it matter what options i check off at the bottom?

It usually fills the output field in automatically if you point original to your minecraft.jar. I'll use mine for example:

Simple, and the textures are still simular to the game so you can recognize what blocks are what.

Are you using a 32x32 texture? If so you need to patch the game with xau's HD texture fix program. Link in OP.

Don't check Texture pack. At least in my experience, I put the files into the .jar myself.
Set Tile Size to 32x32.
You can leave all options checked except for Better Grass. I've never tried that one.
K i did exactly what you did but for whatever reason, it keeps re-replacing the 3Ddgh texture with the the original :/
