Ok so I'm making a texture pack, and on the stone, a little flame and the purple thing in the middle of the portal show up on the top right of the stone, but it isnt like that on the terrain.png. HELP!!

Uh, I think that's an issue with the size of the pixels.. Are you trying to make a HD texture pack?

Use MCPatcher, you have a 32x32 texture pack.
