That is, everything except for the wool. I really hate the wool design so I tried to use paint to copy/paste from another texture pack and edit the terrain.jpg. I did a clean job on it, zoomed in to x800 and could see no miss match on the texture. So I saved the edited version, then moved it back in the zip folder. I patch it. The wool edited just fine, but it caused a glitch in some of the other textures like the torch, glass, plants, redstone wire, etc, basically anything that had black filled in, the black would show up on these particular textures in the game. I didn't edit these in any way. I didn't think it would be more complicated than doing the above. Is there any way to modify a texture pack without getting glitches?
The wool I copied over was from the texture pack Dark art craft, both of the texture packs were 128x128, so there shouldn't have been a conflict there.

you cant use paint silly, use photo shop... or paint.net google them maybe even gimp :/
You have to save your image in a format that supports transparency. .jpg won't work, use .png instead. That's what the original "terrain.png" is saved as.
Also: Control+"c" then control+"v" to copy and then paste.

But the problem was because paint cannot make transparent textures.
Also: Control+"c" then control+"v" to copy and then paste.
yea i forgot to add that, the transparent colors cannot be opened in paint :/
