They released it silently, I think it's in response to the OP hacks recently. This website outlines the snapshot encryption, but beware that it may be different to the 1.3 official release protocol, it's mainly based on PKS#1 padded AES.

But if the Protocol webpage is updated and using .NET cryptographic capabilities, I think it will be possible to do so.

There isn't any simple way to do this, because the modded server requires the client to be modded as well. This means that for each mod, Minecraft Console Client should be able to mimic the mod's behaviour.
While not impossible to do, this would require a lot of work, and these mods aren't as well documented as the main Minecraft protocol...

I would have assumed that for the already setup packets (ie those already labelled by Mojang), it would have been the same protocol. In which case it should already work.

Does this work for 1.3 yet? I always have my server console open in a browser on my second monitor while working on other stuff, and would find it much easier to just run this instead.
No, the console doesn't work for 1.3. I didn't succeed in implementing the encrypted stream of the 1.3... If someone has enough knowledge in C# and encryption, some help would be appreciated. The source code can be found on the first post.
If you catch the "deprecated" tag as an authentication method, this works fine as well. You can also grab the unix timestamp I suppose. Got it to work flawlessly here.

Unfortunately, encryption is mandatory for session checking with online-mode servers. Still working on it...
@Mega1mpact: Thanks for your interest. I have not abandoned the project, but my knowledge of cryptography is very limited so I have a lot of trouble to implement it.

Offline-mode works using Quackster's trick to connect without enabling encryption.
You can check the source code, everything is implemented but the "Encryption Response" packet is not build properly yet and I don't know what's wrong with it so i'm stuck.
