Are you converting the map to anvil before running Light Fixer? (and immediately exiting the map and minecraft when the conversion finishes?)
Are you selecting the world's base folder? (so "\saves\Hazardous Wasteland V1.4\" in this case)
I quickly tried it myself on that map and it seemed to work fine. However I don't have time right now to run around the map to verify the lighting.
If you run Light Fixer (or the others) from the command prompt then it can be easier to see what, if any, errors it is giving since the command window won't close immediately after finishing that way.
There are no errors given, but the light glitches still appear. I did exit immediately.

It might actually be because of a different, additional anvil light issue.
last_username does a good job demonstrating/describing it in a .
Basically, if any of the 16 block high sections of a chunk under your ceiling are empty, then all of the sections below that one will think that they are exposed to sunlight.
Unfortunately, this particular issue is an issue with Minecraft itself. No manipulation of the save files can fix it. A mod might be able to fix it, but otherwise it is entirely up to Mojang to fix.
edit:
last_username has released a mod that fixes that bug.
Thanks a bunch for these tools kamyu. These help so much.
Can I make a request for a tool ? I think this'll help a LOT of mapmakers
It's a Sign Editor.
What it does is search the map for every signs there are & then opens all of them in a basic text editor interface where you can select a sign & edit what is written on it (all without opening the map & having to run around the entire place searching for the signs & fixing them one by one)
I'd assume it'd be like this below:
Yes, this picture is made in MS Word
Bonus points if you allow the text editor to write the Section Sign so we can write coloured text as well
Not being a programmer, I haven't the slightest clue as to how hard this can be to make. But if you can make a program to populate chests, I'm pretty sure this can also be made
Okay I just tested out the tool on a brand new Superflat world with just 3 signs. Seems to be working fine on the first go.
Here are my observations:
These are the signs I wrote in-game to test
Opened in the program
Edited in the program
Result in-game
TLDR version: working as intended on first test. Cuts out any extra 16th letters. Works fine with colours.
Issues:
if I use wide symbols (~) then cuts out the last 3 - just make the window a little bit wider
Text editor writes upto 16 letters. If I try to write more than 16 letters, it replaces the 16th letter with the new letter. But when I backspace it deletes both 16th & 15th letters.
v0.2
Sign limit removed (I tested up to about 3000 signs. It should be able to handle much, much more.). Signs are now displayed 100 at a time with a dropdown menu to select different pages of signs (100 signs per page).
Text boxes widened to better display wide characters.
StackSize can optionally be a range to give a random amount of the item. For example, a StackSize of 5-30 (no spaces) will create that item with anywhere from 5 to 30 items in the stack.

Well, now...
This program is just perfect.
Thank you so much.
I will say everyone I know about you.

It creates player.dat files with random starting locations in your map. Made with the ultra hardcore mod in mind (for FFAs).
I don't have a Mac so I don't know what tools are available for running Windows programs on them.
However, you could always install Python and run my tools from source. The link to the source code is at the bottom of the first post.
0.3.1 - adds support for minecart chests.
*hugs*
Works perfectly:
how can we make PopulateChests spawn >random< amount of items?
After a long long life, you find out that infinity is really not all that long.
Duplicate an entry, change item amount and chance.
Example:
Instead of:
16 arrows, 20% chance
Do:
4 arrows, 5% chance
8 arrows, 5% chance
12 arrows, 5% chance
16 arrows, 5% chance
It would take too long, for 64 items (including random damage for tools and random enchantment).
BTW, Vechs, you are "The Best"
No, really...
