I actually had that problem before. It doesn't have anything to do with the rig, I am pretty sure it is a small bug with blender. I can't really help you with this one, however you could try opening a new project and importing your progress.
Or alternatively just turn on automatic keyframes. I am sorry I do not have a better solution for you.

Ok! So I have a solution for you. Either you really append the rig into a band new file and your problem will solve it self. I don't know why, but it works! Or you can download the rig again, I've updated it to work.
A new update for Blender is out! Even with it the rig seems to still work. However, if it does not, got to:

I would like to add more mobs in the future. How ever I won't be able to do so anytime soon. I have actually already created an EnderMan.
A squid could be used for some funny animations. But again, I won't be able to work on the files for a good week or so.
Could you make a tutorial on how to make a decent Minecraft Steve by any chance? Including arms and legs? Because that's what I really need atm and you seem to be capable of making the rig and making a decent tutorial

To make the model just look at the textures.
The head is a perfect square, so just use the defult cube. The body is half the width and twice the height of the head. So make a cube, set the scale on the Z axis to 2 and on the Y axis to 0.5. Arms are half the width, half or quarter (I don't remember) the length and twice the length. And so on with anything else you want to make.

I spent a whole minute looking for the download link, and then saw the massive picture with giant text saying "Click Here To Download"
anyway, it looks good, so I will use it for a while. I know you already said that you wouldn't make a tutorial, but there are no good minecraft blender rigging tutorials, so it would probably be quite popular. hopefully i can work it out from the download.
EDIT: Had a look at your rigs and the tutorial you linked to and I think that I have figured out how to make one. I didn't realise how long it takes.
(I'm making my own because I want to, because there are a few things I don't like that others may eg the way the arms aren't connected to the body, and the shape of the bent legs, and because I want to make a youtube series, and people who write in the comments 'rig by ...' don't look very professional, not because they are bad. I will give credit saying your rigs helped me though

The jumping looks a bit weird, and the shiny blocks in the corridor looked very non-minecrafty, but otherwise pretty good
