I'm not a windows user, and I don't have a Vista windows near to check out, but I can say you where the "command prompt" is for windows 7:
Start/All programs/Accessories/Command Prompt
So click start, then all programs, then Accessories and then Command prompt... It has the icon of a typical MS-DOS view.
Also, you can run it by clicking in "Run..." y writing "cmd".
Hope this helps, don't hesitate to ask if you need more info.

What am I doing wrong? Sorry lol.
Using that option you are trying to fix corrupted chunks, but your world hasn't any corrupted chunks (also you need a backup of the world to fix corrupted chunks, that's why it complains about --backups).
The problem in those chunks is that they have too much entities. To fix this use the option "--delete-entieies" and maybe you have to use also the option "--entity-limit". This will delete all the entities in the problematic chunks. This shouldn't be a problem, but just in case in minecraft entities are:

Did you read the help and found it usless or just asked without reading the help? Could you tell me what are the symptoms of the problem when you run the minecraft server?
If after using this the problem is still there, try lowering the number in the "--el" option (100, 50, 20,... ). Also, you maybe want to take a backup of your world just in case you don't like the results.

This is fantastic. I am really tired of restoring worlds and having to tell my son that he lost everything he did since the last backup. I ran the the latest version, found problems, and reran it to remove a wrong located block.
I'm still left with an entities problem. Every time I run that fix, I get:

I'm geting the same error as irecan with the latest version. and with the 0.06 version I don't seem to find all region files, and it finds no errors ...
using win 7 64
Also tried with el 600 but still same error. and it dosn't fix anything, as the enteties are still there
I'm sorry for this. I uploaded the last windows build with a critical bug that don't let you fix anything (it was a small bug in the nbt library), everytime you try to delete entities to a region file it will crash. It's already fixed in the lasts commits in the master branch. I'll upload a new windows build in the next hours. I tried to upload the new build a few hours ago, but found some problems and now I have some stuff to do.

I think you need to write the world dir between quotes (because of the spaces), try the command:
region-fixer.exe "C:\Users\Luis\Desktop\MinecraftServer 1.0\BLAH"
