You have downloaded the source code and you have extracted only the file region-fixer.py, haven't you? Please, extract the whole source code file to a directory and run region-fixer from there.

That is happening because you haven't enough RAM memory to scan that region file. Using the windows exe uses 32 bits libs and can use only 2GB of RAM. If you have more than that you have to download the python interpreter and the source code to use it. Ask if you need more help!

Thanks a lot for your offer. I've got a GUI 'almost finished' ™ written in wxpython. It works but is not polished... the problem is that I don't have (and I won't have) time for a few weeks.
That said, feel free to do whatever you want, region-fixer is free software. But when I finish it I will bundle the GUI with region-fixer.

Yes, I'm certain that the problem is that python is ending up without memory to read a chunk (probably you have a chunk with a lot of entities).
You probably have a beefy computer with GBs of ram, but using the windows exe python can only use 2GB of RAM. If you want to scan that world by yourself you have to install the 64bits python interpreter and download region-fixer source code, that will do the trick.

How do you set up a backup file to replace using replace_chunks in interactive mode?

Region-fixer expects folder containing a backup of your world. So when you use the --backups options the argument must be paths to older version of your world.
It will enter in interactive mode and region-fixer will use the backup "/media/backups/2014.03" first and "/media/backups/2014.02" second to fix chunks, where those two paths are backups of your world.

Got it working! Needed to update Python from 2.5.2 to 2.7.6. I thought I updated long ago. Now to fix my corrupted world...
I ran it and got these results. It's not finding anything wrong, but the world is still messed, super slow to load, and when it does there are lots of problems, missing chunks, pressure plates don't work...

Region-fixer says that there are no problems fount in region files, but there are 3 chunks with too many entities! And, also, all your symptoms sound like a lagging server, typical problem of too-many-entities chunks.
If you look closely to the report at the end of region-fixer:

To fix that you only have to add the option --de to region-fixer. Please, note that with that option region-fixer will DELETE the chunks. If you think you have something valuable in those chunks try --re, but for that you will need a backup.

I you have leve.dat corrupted that is a bad thing. To fix that you have to take it from a backup. In level.dat is where the seed of the world is stored, so if you change it for other level.dat the world generation will look strange (happens the same when mojang updates minecraft with new world generation stuff).
You also say that it stops at 47%, what happens? Does it crash? Any error msg? I need more information to help you.
