That seems strange, since NBToolkit and Substrate are "Any-CPU".
Let's make sure we're dealing with a clean slate. Download NBToolkit again into a new directory, with all the files of the zip together. Then open cmd, and navigate to the NBToolkit directory (using the 'cd' command). You should be able to run NBToolkit.exe directory without specifying any other parts of the path, e.g.:
C:\> cd C:\Users\name\Desktop\nbt2
C:\Users\name\Desktop\nbt2\> NBToolkit.exe help replace
That doesn't sound right at all. Perhaps you downloaded a zipped copy of the source code on the git project page by mistake. In the first post I give a direct link to the NBToolkit download, which includes NBToolkit.exe and Substrate.dll, as well as a Source folder that can be ignored.
which brings up the question how to reference a specific chunk in a region, seeing that chunk coordinates would repeat per region file if im not mistaken ?
i dont know but something is wrong with the --cxr and --czr settings, tried your tip but it didnt exactly work on the chunk range i intended it to. So i went and tried a nbtoolkit replace like so:
to cut out certain blocks but instead of the intended area of blocks it just cuts out a small stripe. maybe you could explain to me how the coordinate system works ? i was under the impression i can use --bxr=StartX:EndX --bzr=StartY:EndY ?

Anyway i do believe there is a problem with the relight tool, I have a screenshot of the command prompt after using the tool and the persistent visual error in game. Heres the link.
Ok once it finishes uploading ill pm you the link. When you load in there should be a torch on the wall showing the bug, if you remove it the light in that area should be normal, but if you go back to the main menu then load it up again it will become overly dark again.
That behavior you describe sounds more like a bug in Minecraft's light rendering tbh. The first thing I did was load up the world in MCedit for examination, and the lighting looked mostly fine to me. But loading it in Minecraft, it's behaving as though it's not loading the lighting for those sub-chunks until you're within them.
That aside, I do think my relighting tool still has a bug relating to stitching (reconciling lighting between chunks), which is resulting in huge fully-lit walls on those chunk boundaries, when they should be fully dark instead. I'm pretty sure that's not the symptom being displayed on your castle wall, though.
Also I just noticed that you didn't specify any flags on the relight tool (-b, -s, -h). In that case, the tool would have gone through and loaded and saved your chunks, but not actually recalculated any of the lighting data.
Good call on the anvil chunk optimization, that was causing my bright areas.
There's a new version up for download on the github site, you can give it a try. I don't know if it will help your castle wall because I couldn't find it. If it's still a problem, give me the world coordinates for it.
