The only ships that will need a full time pilot are the little one or two man fighters. The huge ships will be to big to need constant monitoring. Instead, these ships will mostly be used for very long voyages. Most people don't want to sit in a chair flying a ship for 10 hours to reach the far end of their system, so they would put a coordinate into a computer and it would fly itself. Landing and takeoff would be different stories.

But wouldn't that be a problem? I will need hundreds of these (a Venator-class Star Destroyer carries over 400 fighters). This is where NPC behavior is going to be necessary.

Haven't decided how we are doing this yet. I like the fighters concept but it's unrealistic to expect every one of them to be manned. One thing I am considering is making fighters remote controlled so you can flip between them and let the others be controlled by some kind of swarm AI.

Not in an organized fashion, no. We're still working it out as we go, and forum discussion plays a big part in that when it is coherent and on-topic. So only rarely, now that I think about it. But let me make of list of some of the things that will be in the game off the top of my head.

You forgot weapons for ships, planets, and people.
Also, you are forgetting the really big mining machines like the Badger-298. Oh, and battle suits/ mechs.
And robots (which comes under NPCs, I suppose).

I could totally imagine FTL travel giving a universe map similar to Geoscape in Xcom - Ufo Defense.... (I am already planning to make my Xcom base into a small ship... Yes, my base, not the UFo. = D)

An aircraft carrier wouldn't even be big enough to qualify as a frigate, a "light warship" which can be "carried on larger vessels". However, the problem could be that I'm not understanding the units. The dropship says it can be "up to 500 blocks big (as a box around the craft)." Does this mean the dropship could be 500 blocks long, 500 blocks tall, and 500 blocks wide, for a total volume of 125,000,000 blocks? Or does it mean the dropship could be 10 blocks long, 5 blocks tall, and 10 blocks wide, for a total volume of 500 blocks? Or does it mean the dropship can only contain 500 blocks, as in a ship that is larger than 10x10x5 but hollow, so it only has 500 blocks? For the rest of the ships, it uses the format x - y blocks3. I have all the same questions about this format, too.
