I don't know if something similar already exists, but I've been chewing on an idea for a mod that makes Minecraft more realistic but still fun. I'll outline my ideas here, if you know of an existing mod along the same lines I'd love to hear about it. Or if you like my ideas feel free to use them, with maybe just a mention in the readme file?
Punching logs now hurts the player, but leaf blocks now drop sticks, and rocks can be found on the ground especially near rivers and ponds or recieved when breaking ores or gravel in place of a gravel block. Combining a stick, a rock and some plant fibre creates a rudimentary axe for mining, woodcutting, and self-defense.
Raw materials no longer magically join together in the crafting table. You can use plant fibre to tie things together, or sap to glue things together, and later, a forge for metals.
Plant fibre can be gathered from grass blocks (right click bare hand) or received when breaking other plants like long grass or tall flowers. Sap can be received when breaking logs, and later, tapped with a iron tap made in a forge, and harvested by right clicking on the tap with an empty bucket.
The furnace now has two input slots in order to make alloys: iron and coal make steel, and gold and iron to make electrum so gold can actually be useful. I know that that is not how electrum is made, but I can't think of any other reasons to add silver.
The strength hierarchy would be: wood, stone, iron, steel, electrum, then diamond.
The forge is like a crafting table with a fuel input to turn ingots into tool heads and full blocks. It has a scrap output which has a chance of producing a nugget of the metal used in the crafting. Nine of these nuggets can be put back in the forge to become another ingot.
Also the crafting table now also has an output slot for scrap from crafting. Could be rocks, or plant fibre, or sap, depending on what materials were used.
Also maybe add a new tool. Use the Saw to turn logs into planks, then glue the planks together with sap to turn them into a block or tie them together with plant fibre to make wooden tools.
I'd like maybe a measure of the player's energy level, depleted when running, jumping, swimming, or swinging a weapon or tool. It recovers when walking or standing still, but recovers slower as hunger increases or health depletes.
I believe that is everything, I just kind of wanted to make Minecraft more believeable without seriously changing the feel of the game. And if it makes it more difficult, then that sounds like fun.

Actually is cool one, I heard about TerraFirmaCraft, it sounds pretty similar to your idea.
