To resume, mods are coded from scratch to be implemented into Minecraft using JAVA. What you bolded out is that Mojan has the right to ask another modder or coder to add the stuff. See the big ''You must also let us''? That measn that persons not affiliated to Mojang must ask permissions! Are you a member of the Mojang crew? No? That's what I figured. Those who make mod packs must ask for permissions unless they are part of Mojang. And even there, I doubt the Mojang crew would lower themselves to make a mod pack sicne they can ask the modders to share their code with them and implement the mod directly into vanilla.

Last note, mods are considered as works in honor to the original, like when you can find an Adiddas looking pair of shoes that are not made by adiddas and sold as something based on it or sold to commemorate the company. That's called free expression rights. It's also a huge and massive grey area. Guess why there are so many dôjins based on animes and mangas and why the authors never did anything against those?

No, it means all I need to get for permission to use your mod is to have a valid Minecraft account. Yeah, that "you must let us" part literally means YOU ARE SURRENDERING YOUR RIGHT TO RESTRICT YOUR CONTENT BY RELEASING IT PUBLICLY. The part you highlighted is explained further down in content. And you're telling me I didn't read it?

Edit: The reason copyright holders aren't C&D'd often is for a lot of reasons, but common ones include that they didn't know about it, they don't care about it, sending more than a C&D is more trouble than it's worth... can't assume it's simply okay to use. Not to mention the idea of portals does not require a homage directly to Portal. It's been coded in Quake 3 before it was released as Portal on Steam.
