Right. The Odyssey (the ship that you showed me), is the size of an assault ship. Ships on Minecraft are generally a lot smaller than ones on TV. The Odyssey is small for a ship on the TV, but massive for one on Minecraft. This size discrepancy is to avoid having ships so large that they crash the game as soon as they move.

Yeah that is why you dont see any movecraft 1:1 scale models of the titanic
With the number of people normally on a server (5-15 in my experience), I think people would end up with either tiny fleets with a small crew in each ship or bigger fleets with almost crewless ships. To fix this each player would be able to captain a ship crewed by NPCs.
The Ranks:
Admiral / General - This is the server Admin. They are in charge of appointing Squadron Commanders (OPs) and get first choice when selecting a ship to command.
Squadron Commander - All Squadron Commanders are OPs, but not all OPs are Squadron Commanders. Their job is to appoint Captains and to command the fleet when the Admiral is not present. Squadron Commanders get to choose their ship after the Admiral has his/hers.
Captain - The ordinary players in the server that have been appointed by Squadron Commanders to Captain a ship. They do not get to choose their ship, but are given one by their Squadron Commander.
Lieutenent - Players that have not been given command of their own ship. They serve under a Captain until a Squadron Commander gives them a ship of their own.
Sergeant (maybe something else) - NPCs that crew each ship. Their real purpose is just to make the ships more lively instead of looking like a ghost town. Because of this the AI doesn't have to be very good, just wander around the ship (maybe a few could stay permanently on the bridge near control stations)
Each rank can command the rank beneath it. For example, a Squadron Commander could order his squadron (a couple of Captains + Ships) into a formation and then take control of the entire squadron, flying multiple ships as if they were one. Similarly, the Admiral could order the squadrons into formation and then fly the entire fleet as one ship.
2. How to tell what is the ship and what is not
There are two ways to do this IMO. One is more difficult to work with in the game, but I think the other would be very difficult to code, not to mention potentially crashing whatever computer tries to do it.
First, the game-crasher. There could be a special 'Hull Sealant' block that would be placed around the hull of the ship. When the core is activated it would convert all non-air blocks inside the Sealant into the ship. Thinking again, this probably wouldn't crash a game, but my 3-year-old laptop would probably drop to about 5 FPH (frames per hour) while it tried to figure out a big ship.
Second is probably a lot easier to code. It works similarly to selection in MCedit. Two selection corners could be built, and when the core is activated, it would simply draw a rectangular prism inside the selection corners and turn the non-air blocks there into the ship. I got the idea from the 3D printer that was on the news page a few weeks ago (The IRL printer, not the Minecraft Pistons one).
Anyway, great idea. I'm starting to learn some Java so hopefully I'll be able to help with something later.

These are excellent ideas, I will add them to the main post right away, with citation, of course.
Edit: space will look very much like that, I'm sure Shiva would be very interested in the code for that. From Singe Player Commands you say?
double edit: the second idea for the selection of spaceships was what I was thinking, but this may create errors and cutting of ships when docking. (Especial for really big ships that other ones can fit inside [not in its hanger, but between parts of the ship, e.g. between to long engine boosters.])
okay, so, think about a sort of virus that corrupts robots and machines, sort of like an invisible antagonist, it would corrupt robots and have them build other robots out of the metal that some of them would collect, there would be a special repragramming machine the player could build to reprogram machines that were shut down... EMP grenades would be craftable and would shut down robots that they hit, and there would be MANY new types of robots that could be created. If you have any questions fell free to ask away

So essentialy what your saying is that occasionally robots would become infected and try to take over the world?
Might work, although it's not in the main theme of my idea, it could an interesting thing on the side.

I dont like the idea that you cant pick your own ship. I mean your server should be able to do what they want or what you want. And you would not be able to build a massive ship with one person. Plus you need to refuel and you cant use a ton of turrets at once so you need real inteligent gunners. A problem with admirals flying a ton of ships is:
1. Players will rely on it to much so enemys will target the leader and every one will be caught of guard.
2. Players will revolt on lack of freedom.
One other problem with admirals picking a ship and highers picking others sip is again players with lack of freedom complaints.
Also why do you need ranks like if you have ranks at least show them what ships they can build not you cant have a ship at all.

I think the ranks idea is pretty good, but perhaps you are right, that your ship being chosen for you will diminish your freedom. However, I think perhaps a compromise be reached, and the admiral (administrator) chooses what class of ship you can fly, but not the exact ship, and you will be allowed to fly your own ship. Or perhaps you could require different licences to be allowed to fly ships, so one can get a fighter licence, small craft licence, medium craft licence, and large craft licence. Let me know what you think.

Welcome to the club!
You're able to help us (especially Shiva)? If you can, PM me, and provide an example of your work.

Sorry, I need servers to test on, not people to play on them (for now) as I said in the main post.

I should ask Simo 415 if I can look at his Single Player Commands code. Some of the commands work together to make a very nice space-like environment.
These are excellent ideas, I will add them to the main post right away, with citation, of course.

Yes, tell me what you think the robot section needs, and if your ideas are good enough, I will add them to the main post.

Yes, there will be other planets added. For now the other planets are other maps, from different servers.
