Well... It depends. I usually never use only one single mod, and certain mods go really well with other certain mods. If you mean whats my favorite mod I like to use with other mods, it would be Chisel If you mean my favorite mod I like to use with no other mods it would probably be Pixelmon. Also what mod I like best kind of changed depending on the mood. I like simple mods like chisel and forge micro blocks, although really big complicated mods like IC2, Steves Carts, Buildcraft, and things like those kinda get me overwhelmed. Also updates kinda change my point of view with mods. For example I liked the older version of Ars Magica and Galacticraft because they were much simpler then the newer updates. Basically I'm trying to say that I like mods that don't require me to read/watch a long tutorial on how to do things. I like mods that aren't confusing and I can figure out most of the basics by myself, but once and a while I might not know how to do something and I'll look at a short guide.

Some of my favorites are Pixelmon, Millenaire, Pam's Harvestcraft, the RuneCraftory collection (but its outdated), the SCP mod by Phuck_Yoo_Too, Spider Queen, and various others.
Minepainter is the most insane, as it allows you to sculpt and paint pretty much anything.
Carpenters Blocks is definitely one of the coolest mods out there, pretty much everything the mod offers can take on the appearance of any other standard block.
Custom NPCs allows you to make and edit your own npcs. Add music, skins, quests, etc. Definitely makes minecraft feel less empty.
Thaumcraft... I guess it would be the mod I couldn't play without. Of all the mods I've played, Thaumcraft is the most polished and well done. I like mods that have all of their documentation in-game, everything structured and organized in a way that makes sense. I've found no mod that does so better than Azanor's Thaumcraft.
It's hard to say. Nei definitely qualifies as the best quality of life mod. Infernal creatures and the you will die mod both help make the game more challenging. Thaumcraft has amazing rendering and fun / interesting items. Antique atlas provides a cool balanced alternative to other minimap / map mods and has really well done sprites. Inventory tweaks saves a lot of headaches while crafting. Pam's harvest craft adds a harvest moon like aspect to the game. Orespawn adds a healthy dosage of insanity. Basically, I am unable to ultimately say that one mod is the absolute best out of all of them.

Pistronics... Its a newer mod, but awesome in the extreme. I highly suggest checking it out if you haven't yet.
