As for resources gathered, you could set up a "cooldown" period based on the rarity of what the last item caught was. For instance, catching a stick might not give much of a cooldown to that strainer, but catching a diamond would. Something like: rarity * coolDownMultiplier? Perhaps even with config options for the cooldown multiplier and the ability to give different multipliers to individual categories.

Found 27 errors in waterstrainer_loottables.cfg:

Mod [harvestcraft] could not be found! Make sure it's installed and loaded.
It continues to list the other 26 harvestcraft fish and lootables after but I don't and have never used Harvestcraft. Is this a normal log that I can safely ignore or should I delete the mentioned entries from the lootables config?
This + lava to get nether items would be a very interesting mechanic.
Of course, lava flows much slower so finding an item would probably have to take much longer.. but that would be a good way to balance the the benefit of gaining glowstone dust or something

Or is it literally meaning to leave the specific area empty

The rarity system works like this:
Let's say you add 3 items to a category.
The first one has a rarity of 5.
The second one has a rarity of 3.
The third one has a rarity of 2.
Now all rarity values are added together which results in a max rarity pool of 10 (5 + 3 + 2 = 10).
The first item has a 5 out of 10 chance, which results in 50%.
The second item has a 3 out of 10 chance, which results in 30%.
The third item has a 2 out of 10 chance, which results in 20%.
Another example:
Sand: 60
Iron: 5
Gold: 1
Total rarity = 66 (60 + 5 + 1)
Sand chance = 60 out of 66 = 91%
Iron chance = 5 out of 66 = 7.6%
Gold chance = 1 out of 66 = 1.5%

Last main version for Minecraft 1.9.4 / 1.10.2. I will now port the mod over to 1.11 / 1.12 and probably only update older versions to fix bugs.
Changelog for v1.4.0:
-> Added: The mod now supports Just Enough Items (JEI). Use the "usage" key on a strainer or click the recipe button in the strainer gui to display the loot table for each strainer. Viewing the recipe of a possible drop (like dirt) will also forward to the loot table page in JEI.
-> Added: Admins can now use the command /waterstrainerreload to reload the loottable config without restarting the server. While the tooltip (Mouse Hover + Shift) gets updated immediately, Clients will have to re-join the server to re-sync the loot table page inside JEI.
-> Added: A Strainer Base will now suck dropped items from above and place them in its inventory (like Minecraft's Hopper).
-> Changed: Item drops can now be gathered from the side of a Strainer Base and Strainers + Bait can be inputted from the bottom.
-> Fixed: The Strainer Base will no longer put generated drops into the bait slot if all possible output slots were already filled.
-> Removed: Removed the Leather Armor as a possible drop from the Fisherman's Strainer (for now).
Yes, that is definitely on my to-do-list.
I just don't know how exactly I'm going to solve the "problem".
I would like to avoid checking a lot of blocks, because I don't know how bad it influences the server performance.
Anyway, I'm going to test some methods and see what works best.

You can't craft them. You need to break dirt blocks with the Trowel to get worm drops.

You can ignore it. Harvestcraft items are listed in the loottable by default to create a higher fish variety.
The errors will not cause any issues. It just means you won't see those items in game, since they don't exist.
