Alright. Here's a detailed video about my setup and the issue. I removed all mods (WorldMap and Minimap saves as well) and set up a fresh server.
In the first couple seconds I show the mods and their versions if you need them.
At 1:09 I show an error from the "Project Portals" plugin but I think it's not related to the dimension problem with your mod. As you can see in the video, WorldMap does not create a new waypoint save for "Welt2" when going through the portal. That makes me think that it is a problem on your side. Because after relogging to the server while being in the second dimension, it creates a new waypoint save. But when moving between the portals again the waypoints doesn't change. So the action "I move through the portal" doesn't get recognized by your mod, or Sponge doesn't tell minecraft/your mod that it changed the dimension. Obviously I'm not an modder and I might be wrong.
The minimap is checking for the dimension and other world details stored on client-side every game tick. I'm pretty sure the Sponge plugin you use just doesn't send the client the correct world details when you switch worlds.
Can you test if a compass is also pointing to the wrong destination after using the portal? And pointing to the correct spawn-point after relogging. If so, then it's definitely a bug on their side. You will probably need to a find an alternative. Maybe try MultiWorld plugin for Spigot?
EDIT: The multiple world detection in this mod is spawn-point based. And to get PERFECT multi-world support, you can install the following API: https://www.spigotmc.org/resources/minimapapi.35354/

Even though it's an API, this should work out of the box. And it's also Spigot so you might not need it after all since spawn-point based world detection is enough in most cases (I don't think there is another way to detect world change on client side). You will only need the API for worlds which have been created by copying and modifying the same world (minigame lobbies on big servers are often seen as the same world, for example).

What do you mean by "different Server"? If it's another world then it's obviously working correctly.
The mod would only create a new map for the same server if the actual spawn point of the world has been changed, which never happens, only if you do it on purpose. Even minigame worlds that spawn you at 0 0 0 almost always have the actual spawn point untouched. You can manually copy map data to another "world" though.

Why not add an option for teleporting as you shown in your youtube video? It seems that players need to be op, but players will grief with op permissions. A teleporting capability for the world map would be great!

The players don't need to be op. They need to have the permission for the /tp command.
+ Added a way to filter the waypoints in the bottom-right waypoints list by typing a part of the waypoint's name (ENTER to start over).
* The whole map will now load over time in the background even if you're not looking at certain parts of it.
* Map data will now be compressed to take up about 15 times less disk space on average. Loading the map data for the first time after updating might take longer than usual because old files are going to be compressed first to work with the new mod version.
* Day/night cycles will no longer require the map to reload. The mod might use more VRAM now though. You can control how many light levels there are in the mod settings (more levels = more VRAM).
* Fixed the game crashing when opening the world map with every type of waypoints disabled.
* Fixed black squares "randomly" appearing on the world map caused by Wynncraft and potentially other servers sending empty chunks.
* Fixed snowy mountains looking completely white with no slopes when terrain depth is enabled.
* Fixed transparent blocks light levels not updating in certain circumstances. Might drop the overall performance, let me know if so.

/home can be related but I don't see why it would mess up like this. Can you screenshot the inside of the server folder in "mods/XaeroWaypoints"?

On the server i play, no, compass is the same. Only when u login, it has the function of selecting which server u want to go (survival, skyblock . . .)

How do you know that Voxel works perfectly? I don't think you had the time to find a similar issue. No map mod has perfect multiworld support.

How do you know that Voxel works perfectly? I don't think you had the time to find a similar issue. No map mod has perfect multiworld support.
