WDL is supposed to know how to differentiate dimensions, but there's a chance that other dimensions do weird stuff with the terrain generator (I haven't done extensive testing with forge). Can you list what mods are installed/the name of the modpack?
Worldedit probably would be the easiest way to solve this in the mean time. A bit annoying that it's necessary, but it's probably faster than waiting for me to figure out what's up with the terrain generator (which I still plan on doing later).
I dunno why but everytime I download a map with a little fire somewhere, and then I join in it in SinglerPlayer; everything start to burn.
I have disable all settings which talk about fire into settings, so I dunno why it still copy that and it causes a little disastrer...
Somebody knows how can I fix it?

Turning off the "doFireTick" gamerule in gamerule settings or with /gamerule should stop that, but it does sound like you've already tried that.
There is soccerguy's fire and ice mod, which forcibly disables fire spread and ice melting. If you can't get the gamerule to work, that might be worth trying.
Note that the mod automatically makes a backup ZIP copy of the world on downloading, so if you choose to use the fire and ice mod, you can simply unzip that backup copy instead of downloading the world again. (For changing the gamerule, you would need to download again because it's difficult to change the gamemode without loading the world, in which case fire would spread.)
I've released version 4.0.2.0. This version brings about a major restructuring of how WDL saves containers, and several other miscellaneous bug fixes.
Also, unit tests! This doesn't affect actual users, but _does_ allow for much faster testing (automatically, without having to manually load the mod in each Minecraft version). A lot of the code is still not covered, but the new container code is.
Changes and fixes:
Command blocks are now imported after being saved
The display name (set via an anvil) is now saved for all block entities
Paper is now also treated the same way as spigot with regards to entity track distances
Fixed a crash when disconnecting while downloading (#72). Note that I still recommend using "stop download", as this behavior hasn't been fully tested.
Fixed a crash when changing worlds (#73) caused by render view entity issues.
Custom gamerules are no longer supported. 1.13 no longer has them, and they have no real purpose in the mod (as it is very unlikely that anything that is saved could read them). If you have a use for this functionality, you can still specify them with the `/gamerule` command.
On my Server there is an X-Ray protection, which shows you tnt diamond smaragds etc. if you cant see the stones directly and the mod somehow thinks they would be real and the lava makes the tnt explode and everything explodes in the singleplayer map and i cant play

Before opening the map , import into MCEdit .select all and replace all TNT with air .

Use Fire and Ice mod to disable Fire Ignition of TNT

Set Game rule NoFire spread and Ticks to 0 to stop updates in game ,from WDL Gamerule menu

Install this mod tnt_utilities-mc1.12-1.2.3.jar and set all your TNT conditions ie.... turn it off
or
use GlobalGameRules-1.12-2.1.6 , and set all your Gamerules for your maps

I am having a problem with villager trades and even villagers themselves being saved. I have a trading mall as one of my builds when I download that area, taking care to open each villager trade and the program notifies it is saved, then went to my friends base and did the same to her villagers. When I played the saved world no only were my villager trades not saved but many of the villagers were missing. Is the problem with the way I am backing up, I usually just do the backup to zip, but I noticed there is one that allows changes to be overwritten, I haven't tried that one, should I? Also my game has crashed a few times once the server crashed the other two was my computer, could that have lost the data?

Hm. The issue probably isn't with backing up, but rather there's a chance that something's wrong with the saving code. I'm aware of and currently investigating an issue involving entity tracking (the system that saves entities as you move), but trades themselves should work.
If by "crashed" you mean "disconnected to a dirt screen", the mod is supposed to handle that properly, but it's something that hasn't been fully tested. If you actually got a crash report, can you upload it to pastebin and link it here? In either case, the worst that would happen is that the currently loaded chunks (and the entities in them) wouldn't have been saved, and the older version of them would be used instead.
The backup mode isn't super important, it just copies the files. What you select there doesn't change how new stuff is downloaded, only whether you have a copy of the older version too.

If the server supports both 1.8 and newer versions, it might be running a newer version that doesn't send command block data directly. If one version didn't save it without opening it, none will. (Originally, command blocks were similar to signs, in that the server sent their contents; this changed later on to only send it when opened like with chests).
Note that you can still save command blocks in newer versions; you just need to open the command block manually. Current releases of WDL should import previous saved copies of the command block in this fashion.
I've been meaning to research this further but I haven't gotten around to it. Maybe someday, when I'm less busy with other projects and parts of the mod.

If you have an existing singleplayer world, and want to download some chunks into it, you have two options:
1. You can use MC-Edit or another tool to copy chunks from the downloaded world, if you've already downloaded it.
2. You can rename the world's folder in .minecraft/saves to match the server's name, and then download the world. World Downloader will automatically download into a world with that name, and will merge with existing chunks automatically. However, the folders need to match exactly. (As an alternative way of thinking of this, you can copy the world contents into the world WDL saves and download).
Otherwise, if you only want to make new generation match with a world you're downloading, you can use the generator settings screen: Pause the game; select "..."; select "generator options", chose the matching generator (which is probably default), and enter the right seed. You can also run /seed while downloading to enter the seed automatically, though you still may want to change other generator settings after doing this.

when ever i try and connect to a server (only tried the one) i get a logging in message, hear my feet hit ground, then almost imminently get the error
'Internal Exception: java.io.IOException: An existing connection was forcibly closed by the remote host'
