Hills are a good place to look because under the soil surface they may have many layers, I had the same problem, solved by diving into the sides of a few hills until I found something easy to break, now I left a safe house with a cache of tools near the spawn area for new players
I'm having an issue with blocks being removed.
I updated my server from 1.8.9 (Forge 11.15.1.1722, Mineralogy 2.6.1) to 1.9 (Forge 12.16.1.1887, Mineralogy 3.0.1). The server world was created in the 1.8.9 version, and several blocks - mostly pumice - are disappearing from the world when it's loaded with the new version. This has the effect of leaving these giant flattish caves underground. Here's the relevant stuff from the log:

It can't be fixed. Whereas a vanilla map can be continued under newer versions, generally a modded one cannot. This is because each version's mods are significantly different owing to how they must be implemented to deal with game changes-- and how Forge handles things!
I also point out that Mineralogy is one of the toughest mods to get along with. Far too often when I change the mod arrangement (usually removing one and adding another), all the block IDs shift slightly and I find tons of tech devices (and lag) where Mineralogy stones were. This can only not happen if it's regular stone-- vanilla blocks are never shifted-- but that means never having Mineralogy in the first place.
Well that's sad if it really is insurmountable, I also have a world generated on 1.8.9, if I cant update mineralogy and go to 1.9 without breaking it, I guess I'll have to stay on 1.8.9 forevermore!
(In regard to a mod that gives realistic animal genetics):
Would you really rather have bees that make diamonds and oil with magical genetic blocks?

I'm sorry for the compatibility-breaking change from version 2 to version 3, but I needed to make a few changes to the block IDs to automate the block registration process. Also, saprolite was removed.
I think there are tools for replacing blocks without running Minecraft. I'll see if I can come up with a simple block-change list to help.

DrCyano, have watched your progress for a long time and have used your various mods many times.
Ive never tried Mineralogy or Base Metals mods. Do they run together, as in the "base metals" metals spawn in the "Mineralogy" rocks?
Reason I ask (and probably sound noob) is I have tried a couple of other ones along the way, and seen a lovely brown colored wall in a large cave, and then an ore in a "vanilla grey" rock standing out like a sore thumb and ruining the immersion.
Hope this makes sense. Thanks for the many hours of fun with your mods sir.

Considering a new topic on lightning turning sand to glass came up, why not add a new fulgurite block? It could be really amazing, and would be awesome for both decoration or smelting into a special fulgurite glass. Of course, compatibility with TConstruct to allow fulgurite to be melted down into molten glass would be a given.

Hey; trying out this mod for the first time in 1.9 via Jaded's Roulette pack and evaluating mods to do a personal building pack when 1.9 settles down more. Is it still true that this conflicts with other mods that do terrain gen? I'm eying Realistic Terrain Generator.
It seems fine at first glance with 1.9 Biomes of Plenty using their worldtype.

Mineralogy version 2 and later works just fine with other world-gen mods. Only version 1 has problems.
I'll have the world update features fixed very soon.
EDIT: Done with patching feature. Updating to version 3.0.2 (or later) will let you upgrade your world. Update for MC 1.9.4 coming soon.
EDIT2: Done! Version 3.1.0 is for MC 1.9.4 (also has patching feature)

sorry if i missed this but is it possible to set up ore spawning so iron can only be found in sedimentary rocks and copper in igneous rocks and so on.
If I am not mistaken that is what the config file is for you can choose to blacklist and whitelist certain types of ore.
