It was because all of the biome ID's in the BOP config were set to "-1" and all of the biome ID's in the Highlands config were set to "0", because for some reason the only biome IDs the mod picked up after the update were Thaumcraft's.
After copy/paste old biome ID vals from old configs to new, problem resolved.
Climate Control's configs are world-specific so you can have different save under different rules, but Highlands and BOP's configs aren't. Did you change the biomes IDs in either of those? CC currently changes its ids to match the ones in the Highlands and BoP configs (Originally I was planning to have CC move around biomes when you switched worlds but that came out to be more difficult than I'd thought it would be.)

hmm.. strange. That's caused by searching for a seed and exiting before the spawn chunks have finished loading and unloading, right? The only cure is patience. I've found this regardless of using CC or not - generating seed after seed and looking for "teh perfect spawn". I was trying to reproduce what another un-named player was finding (we had the same exact modpack). He kept loading worlds saying "nah. this world's borked." "What? This world's stuffed too!" ..I was loading the same seeds and seeing perfect worlds and perfect spawns because I was waiting for the chunks to load. Then, upon exiting the world, waiting for them to unload before creating a new world.

I didn't change anything while updating aside from swapping out your JARs for the new version. Seems like there was just a hiccup in the "update" process. I noticed that the config files were never/improperly updated after swapping JARs. I.e., the biome "climates" weren't updated, but all of the biome ID's were borked. Could have been a random glitch on my end. I would recommend everyone wipe their configs for this mod if they update from the last version to the latest. Just set them aside, and copy your "incidence" settings back in after updating.

People keep saying this... I keep responding saying "I shut down MC completely, started it up, and created a new world with a name that I've never used in the past"... which isn't hard to do considering this installation is only a couple of weeks old.
Ultimately what cleared up the "borking" for me was properly setting the Biome ID's to match what was in BOP and Highlands.
Now the first install of this mod was the previous version, which picked up all the ID's automagically. The update just went horribly wrong for me, which caused the aforementioned borking.
If anyone else updates and runs into the same situation, at least this is a good starting point to resolve it.
Mild bugfix: CC was occasionally placing "Ocean" lakes inland. It was occuring when it attempted to place a special biome for a biome that didn't have a special.

If I delete the configs and fix the error I get for Biome ID overlaps then it doesn't crash. I think the problem is when I tell it to control BOP world types. Any help would be appreciated.
Yes, that's from trying to bring up a GUI error screen serverside. Here's a version with the GUI reference excised. It's not coming up properly anyway.

Thanks! I will try it out tomorrow. I also just noticed that without changing any of my biome weight numbers I am getting some massive deserts now when I create new worlds. Going back to tweaking numbers on some of the other mods now.
I didn't change any of my settings the zones are all set at 1, and half size is turned on. So I just switched out the beta 26 for the beta 27 version and the zones seem more normally sized but this seems to happen to the savanna plateau sub-biome
Climate zone sizes should be the same in 26 and 27 - I didn't change anything there, and both seemed pretty normal. I've seen split Savanna M's like that since forever

I have noticed they acted strange in the past, but this was the first time I had seen them that crazy. There is no way to disable just the Savanna M's is there?

After adding Mystcraft and Looking Glass to an existing world, I got the following crash with ClimateControl 0.4.beta26 on a dedicated server: http://pastebin.com/zcPtzEQW
Does this mod have humidity control options? (So I can separate a swamp from a desert)
Not at present. I've considered it, and the programming side wouldn't be too hard, but there are several design issues. First, what do you do when there aren't enough biomes? With vanilla it would be almost 1 biome per climate zone. Second, dry and wet zones would be rarer because of smoothing so some biomes which are relatively common now would become somewhat unusual (deserts in particular). Lastly, I'd have to decide the wetness of some 150 modded biomes.
If enough people ask for it, I'll grind out the programming.

Just wanted to chime in and mention, I was getting a crash with a clean install of kcauldron with just chickencore, BOP, highlands and:

If I delete the configs and fix the error I get for Biome ID overlaps then it doesn't crash. I think the problem is when I tell it to control BOP world types. Any help would be appreciated.
Yes, that's from trying to bring up a GUI error screen serverside. Here's a version with the GUI reference excised. It's not coming up properly anyway.
Geographicraft (formerly Climate Control) - Control climate, ocean, and land sizes; stop chunk walls; put modded biomes into Default worlds, and more!
RTG plus - All the beautiful terrain of RTG, plus varied and beautiful trees and forests.
Thanks! I will try it out tomorrow. I also just noticed that without changing any of my biome weight numbers I am getting some massive deserts now when I create new worlds. Going back to tweaking numbers on some of the other mods now.
I'm getting pretty ordinary CC worlds. Did you set the hot climate high or turn off half size and quarter size zones?

I didn't change any of my settings the zones are all set at 1, and half size is turned on. So I just switched out the beta 26 for the beta 27 version and the zones seem more normally sized but this seems to happen to the savanna plateau sub-biome
Climate zone sizes should be the same in 26 and 27 - I didn't change anything there, and both seemed pretty normal. I've seen split Savanna M's like that since forever

I have noticed they acted strange in the past, but this was the first time I had seen them that crazy. There is no way to disable just the Savanna M's is there?
Not at present. It's not that difficult programmatically to alter the M biomes but I haven't thought of a good way to do configs for that.
Edit: but if you turn off the smoother coast option the Savanna M's will be pretty much the same as in vanilla.

After adding Mystcraft and Looking Glass to an existing world, I got the following crash with ClimateControl 0.4.beta26 on a dedicated server: http://pastebin.com/zcPtzEQW
That's a strange error. See if this fixes it.

Yep, seems to be fine, no crash.

However beta28 fixed this.

Yes, I fixed that last week. Here's a version with the GUI reference excised.

RTG plus - All the beautiful terrain of RTG, plus varied and beautiful trees and forests.
I should give you a heads up that BoP for 1.7.10 has a few biomes it recently added.
That being Land of Lakes, Dense Forest, Eucalyptus Forest and Xeric Shrubland.
