This is indeed a bug with the 1.0.0.13 version of baubles. Update to the most recent version for the fix.
For reference, the baubles that have been deleted in the past are from Botania. I don't know if that matters or not though.
Also, we are using MCPC+ (now called Cauldron), but I don't think that's the issue, since it is only happening to a single player.
Why would you need older versions? If a mod requires 1.0.0.13 (such as Thaumcraft 4) then updating baubles to a later version shouldn't cause any issues unless there are major changes to the api.
I want an older version as well to install it on a server. I use 1.0.0.13 version now, but there is the items disappearing bug, so I want to update it to .15 or .16 version just for the bugfix, without updating the Forge.

Well for starters, there's this bug preventing capture of nodes in a jar! It's been discussed on the Thaumcraft thread.
Botania is out of beta now. Even when it was in beta, Botania was quite stable. I haven't gotten a single crash from using it and even when a major bug that crashes the game is discovered, Vazkii is quick to fix it.
Even so, this is unintended behavior. Isn't that pretty much the definition of a bug? I'm not sure what could be causing it though. I'm using both versions that KzariusRex listed and I'm not having any issues.
Thanks Vazkii, I'll try to separate it on my client end. If I can reproduce I'll post. Botania was the only mod we updated that deals with baubles, but we had a few others that updated as well. Do you know if DW20 had issues on every server restart or just when updating mods? I don't think I've found missing baubles on normal server restarts, is why.
You'll discover them like everything else in Thaumcraft: through research. You can also find some shoddy versions as dungeon loot.
It would be quite silly if someone made an API like this that required permission every time someone wanted to use it wouldn't it?
So, a Dark souls mod huh? That sound's pretty interesting, especially considering that Dark Souls has a highly detailed combat system and Minecraft is the exact opposite.
For some reason, the mod loads, but the tab in-game does not show? I've tried just installing Baubles by itself and updated to latest version. Any help on this?EDIT: Much newb, very lack of pressing B.
I'm using the 1.6.4 version of Thaumcraft and it's not downloading Baubles automatically so I need a link to a version that works with forge 9.11.1.965.
