If you want to replace cobblestone, you could use the classes exterminatorJeff.undergroundBiomes.intermod.WorldGenBoulder and WorldGenUBMountain, available at the Github. Those are routines I wrote for Highlands compatibility that replace some Highlands cobblestone with the appropriate UB cobbles. The basic idea is that they use a function available through the UBC API that can give you the stone that *would* be generated at a given location. From that you can decide what to put in.
UBMars is a separate project. It's to change the UB strata layers. You might want to use it if you don't like the UB strata layers or want to do other things with it. You could, for example, add layers of stained clay or cobblestone into the strata columns. Lookwise more layers would be better but there are play issues from more layers tending to jam player inventories.
My inclination would be to leave the stained clays as stained clays but YMMV.

Several stones do not produce their proper stairs and/or slabs when crafted. Off the top of my head, rhyolite cobblestone slabs craft as expected, but trying to make rhyolite cobblestone stairs produces vanilla cobblestone stairs.
There's the chest next to some, and they're next to each other. I don't know if there something doing something to tile entities, but if it is, it might be fastcraft. Is this a known issue with it? I only started getting this today, after I updated the mod.

Which mod did you upgrade? I could easily see a bug in Fastcraft causing trouble. The Tile Entity storage inside MC is a horror and I wouldn't be surprised if they had a go at fixing it; but they could have made a mistake.
I did get Gneiss'd fences, once, but it went away with a reload and stayed gone. Otherwise I haven't had much trouble, and I've used them a lot. I have had trouble from destroying things with tile entities next to the constructs.
I recently updated UBC, Botania, Forge itself, and AppleMilkTea2. I also activated Skinport. Any of those ring a bell? I do for some reason have a WAILA-like thing atop my screen, but I don't think I actually have WAILA installed. Not sure where it came from.

After a lot of trial and error, I have identified the problem mod as Thaumic Exploration, of all things. I'm specifically using version 1.7.10-1.1-53. Version 60 doesn't work with the latest version of Thaumcraft, so I can't test to see if it fixes the issue.

I thought the big benefit of simplex over perlin was removing the straight-line artifacts.

Hey, Zeno, having a bit of a problem. For some reason, my UBC walls and stairs keep pretending to be Gneiss versions. Pictures:
Logging out and then back in fixes it briefly, then they decide they'd rather be Gneiss instead. Any idea what's causing this?
The tile entities are getting lost. Are there any other tile entities adjacent to them, or some mod which is doing things to tile entities?

I'm using UndergroundBiomesConstructs-1.7.2-test42.jar.
None of those ring a bell. I'd try de-upgrading Forge and UBC to see if it helps, just on general principles.
