Anyone have an idea about the nether quartz not generating
Post a full mod list with version numbers and a copy of your config files. Without more information, I don't think anyone can help determine what's wrong.

Here is the link to my mod list and the config file for Nether Ores as well as the config files for the COFH world gen in case those are relevant.
It's just a direct link to a zip file containing my list in png format and the 3 configs. Thank you for taking the time to take a look and I appreciate it.

I'm not familiar with a lot of these mods and their worldgen, so I'm going to suggest a few things I would do to verify the quartz isn't being misplaced during worldgen because of NetherOres.
First, change this:
# If true, Nether Quartz ore will be a NetherOre and will follow the same rules as all other NetherOres.
B:OverrideNetherQuartz=true
to this:
# If true, Nether Quartz ore will be a NetherOre and will follow the same rules as all other NetherOres.
B:OverrideNetherQuartz=false
If you spawn a new world in Creative and still can't find Nether Quartz, we can rule that out. I'm going to research the other mods in the meanwhile in case the answer is there.

Well the original world was created with override false and then when I couldn't find any I changed it to true. I also turned off nether salt ore generation to help spothers the quartz better. I deleted DIM -1 and the nether regenerated without the salt and with all other things changed as if we had never been there.

Hm, if that's the case, I'm curious what materials are being replaced. It's possible somehow your Nether Crystal is being replaced by the Nether Ores or some other mod's Nether decoration stage. Try removing Nether Ores and repopulating the Nether. If you have no trouble finding Nether Crystal, mark down a few easily located places where it generates(I've noticed that ore tends to generate in the same place unless a mod alters the way the biome is generated, so long as the seed is the same). If you still can't find Nether Crystal, then there's definitely another mod messing with the Nether. If it's an issue with Nether Ores, going back to the same locations after loading Nether Ores/repopulating the Nether will show what's now in place of the crystal. It's time consuming to do it this way, but you'll be able to nail down whether the issue is with Nether Ores or something else.
Has anyone else run into the bug where harvesters just destroy your plats instead of harvesting them? I've tried using chests, me interfaces, pipes and everything else hooked up to the back of the harvester and all the other sides just to be sure, but the harvester won't give me my sugarcane, it just destroys it. Any ideas?
EDIT: I don't have this problem with the grinder or the rancher, they both work fine.
I tried the search function but it didn't show up anything like that.
The search function generally only checks thread titles. Advanced search might do more, but I've never been able to find posts that way. You'll probably have to skim through manually.
Read the thread a little first, this has been posted MULTIPLE times already.

seriously, what the hell MFR? it's a seed, plant it.
Think about it ..
How does MFR know that an item is a seed and not a lump of coal? or a gold nugget?
It's just a bunch of programming code that adds functionality to a game.
It can't think things through or read your mind.
When a mod maker adds new seeds for new crops, if that modder wants his/her new seeds and plants to work
with MFR, they have to register the seeds with MFR's API , and tell MFR what item the seed will grow into
and when the plant can be harvested.
Without the source mod using MFR's API to do this, MFR can't tell a grape seed from a grapevine from a grape from an ender pearl.
If you want to use a mod that adds more crops to your game with MFR, then you Mustask the author of the other mod to make use of MFR's API

yes, you describe the problem exactly, MFR cannot handle seeds that aren't planted according to it's API, it should instead just try to place them and then check if that had failed somehow, just try to shove them in the ground like a player would, having to have every mod that adds farming content plugin to an api is just beyond feasible or worth doing.

Actually it's quit desirable. An API's has only 2 purposes.
If a modder has a lot of mods and the have a lot of code in common, the common code can be moved to an API, making
his mods smaller.
An API is the easiest way to make a mod compatible with other mods. It lets other mods use it's code to add to its functionality.
Even Forge is just a large API for modders to use.
I don't know if you've been playing MC long enough to remember, but before Forge was released, to use a mod you would
put it's files iin the Minecraft.jar, overwriting the original minecraft code.
Because many mods change the files, you could only have 2 to 4 mods installed.
Back there was only hMod for SMP and Bukkit , after it was discontinued.
It wasn't until Risugami decided to show us what was possible with his ModLoader, that using mods become so easy.
With the introduction of the Forge ModLoader API, the only thing limiting the number of mods we can use , is how much RAM we have.
The introduction MCPC+ ( a bukkit and Forge merger ) lets us use the same mods on SMP.
I doubt you're willing to give up your IC2, BC3, AE2, TC2, Pam's Harvestables,,Mystcraft, etc, in the same world, gaming experience
for just 1 of those mods ......
Yet without cross-mod compatible and accessible API's for each mod, you would have to.

yes, yes, of course, most of us should remember when getting double digits of mods running was all but literally impossible due to load order and conflicts, but let's not miss the point here, APIs tend to go one of two ways in minecraft and only two ways from what i've seen historically:
1. unused, barely known about because the mod itself providing the api doesn't get enough attention, thousands of examples of this out there.
2. api-spaghetti to the point where you have problems like 1.6.x did of forestry crashing IC2 and other such sillyness that left players wondering "why is x mod crashing on y mod, i'm not even sure they interact (checks) and apparently they do, so now i have to manually remove the api from the jar file, etc etc"
it's very unreliable that anyone will adopt an api is all, that's why i am pressing mainly for a major reworking of the planter to have default functioning more similarly to vanilla, or at least in such a way that mod-specific code does not need to be written on either end 9 times out of 10, if that's what we need to have plants plantable in a plant planting machine, then i say we need some automatic way of developing, writing and publishing that mod-specific code, but alas, that is nonsense and not a possible idea.

Same version on singleplayer. Tried the same block breaker setup in the prior version of mfr, then updated to the new version and this happened on startup. So I started back up in the old version and the machines were all removed.
Edit: Posted issue to github. Should've done that last night, but was too tired to consider it.
Update: Anyone having this issue, or who's updated and had machines disappear from the world, these issues are resolved in an unreleased beta. So hold tight since the next release (whenever that is) doesn't have these problems.
Downgrade your java to 8u11. Update 25 causes issues as it adds new security features.
Nope, the crash on startup has nothing to do with "Security features", that was a long standing bug with java being fixed that caused a problem for FML
I've been running 1.8u25 for a long time with zero issues once I was able to update to forge 1231

2. api-spaghetti to the point where you have problems like 1.6.x did of forestry crashing IC2 and other such sillyness that left players wondering "why is x mod crashing on y mod, i'm not even sure they interact (checks) and apparently they do, so now i have to manually remove the api from the jar file, etc etc"
it's very unreliable that anyone will adopt an api is all, that's why i am pressing mainly for a major reworking of the planter to have default functioning more similarly to vanilla, or at least in such a way that mod-specific code does not need to be written on either end 9 times out of 10, if that's what we need to have plants plantable in a plant planting machine, then i say we need some automatic way of developing, writing and publishing that mod-specific code, but alas, that is nonsense and not a possible idea.
24 hours gone again, wasted in futility, welcome to minecraft modding, that is (unfortunately) our community.
(an ode to minecraft modding)
i keep making the same mistake, i think "oh, i've given them a few months, surely it'll be fixed by now" THAT is why i seem to ALWAYS be angry to some of you, my advice is to get the lead out.
there were nice things here, until the mod author threw a tantrum.

If you can make use of [ spoiler ] when you post crashLog, use fileHosting.
If you can't, don't post the damn km-long thing.
It is REALLY annoying for everybody.

Since I'm now unable to just move the block breaker to a new id to remove it from the world, I'm not exactly sure how to fix it short of really messing with the world and removing the mod for one boot, or going into the nbt data of the world.

Nope, the crash on startup has nothing to do with "Security features", that was a long standing bug with java being fixed that caused a problem for FML
I've been running 1.8u25 for a long time with zero issues once I was able to update to forge 1231
Pastebin of log: http://pastebin.com/U37PG5FJ
It crashes randomly. Sometimes the server will be up for hours, other times only minutes.
