I have no idea why this research is not being completed.
The thauminomicon entry needs to be edited or revised or something, because it isn't sufficient in explaining how the research system works. I can't find any resource online which tells me what I'm doing wrong here.

Let me guess. The middle dot is the one you started from? The chain can only be made in one direction from the starting dot. This one looks solvable. Edit: By the time I originally finished, Two new posts suddenly showed, one with an explanation, and one with an alternate to my solution). I leave this up only to show there are often at least two ways to solve a research puzzle.
1. (may be optional) Move the lower orange rune up 1 - that should give you a path to the top dot, all by itself. In fact, it should connect right where it is, but moving it up one will make more room between the paths if you need it. (You'll see why in step 3) .
2. Move what is currently the higher orange rune to the left 1 and down 1, then use the two purples to get to the bottom dot. That should reach, if you take full advantage of the length of minecraft diagonals (2 down, 2 to the right between the first and last purple.
3. The path will probably try to connect the wrong ways, so use one or two of the unlit runes to block off between the lit runes as needed.

the item affect the the planted version of the Etheral bloom, the plant is comming up as invisibel so i know its a silent id conflivt but I don't know if the item id and the block item share the same id.

Actually, that's a Waila/NEI tooltips incompatibility.

You want a farm, you grab a hoe. You want a boat, you grab some wood. You want a fireplace, you grab A FLAMING HELL-BOULDER BECAUSE THAT'S HOW MINECRAFTERS ROLL!!!
It gets easier once you have the centrifuge, then you can make Ordo out of easily-acquired Gelum or Potentia.
As for the beans, do what I do and give them their own double chest. That holds all 50 with four slots left over, and you can have a golem-run farm collecting them. In fact, if you do that, EthinolicBob figured out a way to filter the output and get a whole bunch of a few chosen bean types, although that technique requires a whole lot of dedicated golems.
My centrifuge likes to feed itself from the top even though I have a dedicated connection from the bottom. So when I turn it on, it just drains my jar system. I don't understand how any of this more complex stuff is supposed to work. At all.
It's seriously never ending troubles for me.
But this is still good to know. Maybe one day when I figure out how to make all this work properly I can take advantage of centrifuging gelum.

I just have a pipe on top that connects to two jars, and a slot on the bottom for placing an input jar directly. It's a little frustrating to have to move the output jars manually (I wish golems could grab stuff out of jars), but I've never had any problems with it.
As for the beans, once you have one there's no reason to go on expeditions for them. The pods give random-aspect beans when broken, so a farm at home that you started with one bean will eventually give you all 50.

Happy new year to everyone i have a question, if you grow a silverwood tree which happens to contain a node inside but the node only has (for example) 10 Earth, will be 10 the max of the size of the node? or it will grow over the time?
Max size, I'm afraid. Silverwood nodes tend to be rather on the small side.
I would advise searching a forest. With any luck, you'll find a node with upwards of 100 terra vis.
But the main issue is gathering golem. He picks the bean fine, but then doesn't put it into the chest. I tried to show him with the bell, I tried with different chests, differently placed, but he just stands there doing nothing. I've never used golems before so I don't know if I'm doing something wrong. I've checked some YT videos and it looks very simple.
When you place the gathering golem, you need to place him on the chest, or on the side of the chest. You can't show him anything with a bell, he won't listen. Also, give him an entropy upgrade if you want him to only pick up mana beans, or he will only pick up the exact types of beans you teach him to ignoring the rest.

Can the silverwood nodes be captured in the jar as well? The node log simply disappears?
And much bigger problem. I'm trying to set a mana bean farm with golems. The harvesting golem works fine (although his working range seems to be terribly small. Where do those 16 blocks from the description come from? But the main issue is gathering golem. He picks the bean fine, but then doesn't put it into the chest. The harvesting Golem is covered in the "most" section of the 16x16 block range, most golems work in a 16 block range. The harvesting golem is 9x9 (basically the perfect size for a single waterblock plot), water upgrade + specs ups this too ~12x12, advanced would probably up it again by 1 or 2 but I don't have any advanced harvesters I do have some advanced gatherers and their range is 20 something with a water upgrade.
Hey, what ever happened to warded blocks, doors, and pressure plates? I can make the doors and plates in creative, but there's no way to make them in survival, and the warded block aren't even in the creative menu.
You have so many issues in that log that I cannot even tell you where to start, ID conflicts galore both item and block, incorrect version of LWJGL, many odd looking errors from multiple mods (which may or may not cause issues). Basically if I had that log I would nuke the entire instance and start again. Try the FTB launcher modpacks for a start or the AT launcher both will give you an idea of how things should look.

I'm still in the early stages of the game, but I can't find good amounts of Primal Aspects. I know I'm supposed to go and look for Nodes and the like, but... What after that? Is there another way to get Aspects that I'm just missing?
Also, I've yet to bump into a Research Fragment, or whatever it's called. Am I doing something wrong?

What the?... Why is Air + Order = Movement, and Air + Entropy = Void. That make absolutly no sense!! A void is, in fact, very orderly, as it's cold (no movement) and uniform (orderly). Movement, however, creates heat, which is very wiggly, *unpredictable* (the very definition of entropy!!) molecules. What's up with that?!?!

You 're also scanning items and blocks, right? You want to scan all those, starting with really aspect-dense ones like mineral blocks to maximize your discovery bonus. Be sure to get Victus and Mortuus at the table, otherwise you won't be able to scan any biological or most artificial blocks. Mid- and late-game TC objects tend to be really aspect-heavy, so once you start scanning those the reaction becomes self-sustaining.
As for fragments, you find them in dungeons, village wizards' towers and spider greatwood chests, but you aren't guaranteed to find any frags in any particular chest. The best source is wizard villagers, who'll trade them for (usually) renewable resources.

Void is what you're left with after even the air is destroyed. Movement, or what we think of as movement, generally involves a lot of molecules going in the same direction, therefore ordered.

Optifine also causes invisible Etheral Blooms.
