Definitely the attack damage, one is 6 magic, 12 fire and 13.5 curse, and one is 1.5 curse, 7.5 fire and 13.5 magic. Still, they're powerful foci and would most certainly destroy most vanilla mobs.
You did not look careful enough. It is THE. SAME. FOCUS. Supposed to be the same, just crafted in a different order (rotated a bit on the table).
To chime in on the whole pipe debate, I think pipes are fine as they are. The more effort you put towards understanding them, the better they work for you. There's a degree of satisfaction from finally getting a setup capable of auto sorting essentia for you. I hadn't gotten to use infusers much myself, but a good way to balance them and retain their niche would be to cut the range to 8 blocks and have transporting essentia in this manner cost vis from the aura. You could always add a "relay" block that would extend the range transfusers can have, but limit connections between relays to unobstructed straight lines for balance with vis cost required per relay/blocks traveled.
My current problem with essentia pipes arises from the how infusion currently works with essentia as it simply pulls it from any available valid source without the aid of any block or item in particular. This seems to go against the "tone" of the mod as processing and using essentia for anything else requires at least 2 blocks (jar and a single pipe or two transfusers) for an object to be able to do so. The simplest fix would be to make infusion altars require a filling transfuser between itself and the essentia source, which would add validity for the existence of transfusers.
It happening pretty often too, to the stage that it's almost annoying.
I have no idea how to fix it, or if it's even possible.
I'd just learn from this experience and move on to a new world. You now know that managing warp is a key part to pushing forward in Thaumcraft. I only did warpy things for the stuff that needed warp, and then removed it, making sure it was only sticky warp (i.e. from zombie brains, flesh golem crafting and the like). Made it much easier to clean my mind up afterwards; so much easier to maintain what you have with a crystal-clear mind free of warp. Even managed to figure out the spa to fix me up with warp ward to prevent events from happening as my warp slowly drained away and keep them away.

I just took the Minecraft Noob test! Check out what I scored. Think you can beat me?!
Actually, tubey issue can be generalized and in turn solved in an elegant manner.
1. Divide and combine tube network into meshes that each can contain only one point of essentia. No matter the mesh length(size).
2. Valves, filters, buffers - are "not tube" blocks, separating meshes by extension of "not being tubes". They may form meshes of their own, with their own inventory and rules (i.e. buffers).
3. Suction is applied where meshes are connected and is propagated to entire mesh.
4. Essentia always try to flow into direction of highest absolute suction.
5. If mesh is empty, it propagates all types of suction applied to it. If mesh contains essentia, it only propagate that type of suction with a factor of max(typed, untyped).
6. If mesh contains one type of essentia, but a suction of different type applied to the joint it wants to flow to, the joint block emits "clogging" effect (fumes, ahha). Filters do not perform this check for obvious reasons.
I'm speaking under correction here, but I haven't had that in TC since around TC2. I know some TC addon mods added it though, but not TC itself.
It was in TC4, which was very nice. Personally, I'm missing the Repair enchantment, but I can understand why you'd want to leave it out with the vanilla Mending enchantment.
Repair just makes so much more sense than the Mending!
All tubes in a network can hold only one essentia total, no matter the length
Valves, Filters, and Buffers are now just things that you put on pipes. (What about a 'Directional Valve' and a 'Gauge'?)
Suction is calculated for the entire network, not individual pipes.
If a network contains the wrong type of essentia for that type of suction, it shows a clogged up effect.
Honestly, I'm not so sure about if those will really... improve anything.
1. wat
2. Depends on your definition of "network", but from overall tone of your message, I can infer that you did not read my proposal very carefully, but want to argue anyway. However, the short answer is "yes". The long answer is "yes for the sake of coding efficiency".
3. What? No. Directional pipes can act as joints, but this is subject to coding decisions. And what did you mean by "gauge"?
4. See 2. Suction is calculated for joints, but overall suction mechanics are unchanged.
5. Joint, not network.
You did not read or did not understand the proposal. Or not familiar with intricacies of minecraft conduits coding and associated challenges.

I actually really enjoy the Mending Enchantment a lot. It actually makes sense, like, you damage your armor mostly when you're fighting mobs and when you kill them you get XP and repair it. Same with the sword and as for tools, you can just repair them with thaumium. It would be nice though if Azanor added something like Portable Brain-In-A-Jar (Like Hero Talisman from reliquary) and maybe some arcane-y infernal-y type anvil that can maybe allow you to repair things for less XP-Cost and some essentia.
i literally created an account just to make this post, longtime lurker but i finally caved.
personally I REALLY like the more complicated pipes, it makes the whole experience feel more like experimenting with the unknown. which ive always felt fit really well with the whole research aspect of the mod.
why no1 is talking about the research?
you can waste 1 stack of papers and gain nothing
is always asking for rare objects that i don't have (mostly crystals)
couldn't be more like, you ask for 1 object now then don't ask again for a object for like 3 more steps, i always research research research, throw it away because i don't have the objects again res res res again trow it... or make it like only one options ask's for a object not the 2 of them...

You can craft crystals as soon as you have access to a crucible. Cost, as far as I can tell, is 2 essentia of that type and one quartz shard (1 quartz in crafting table = 9 shards) per crystal.
Maybe this should be part of the crucible introduction "quest"? I initially missed it as well.

So there I was, knee deep in cobblestone for the fifth time that day...
I've encountered a weird bug in Thaumcraft 6, probably a mod conflict since I have u bunch of other mods installed as well. In a few days I should be able to figure out which one is causing the strange behavior, but meanwhile:
1. Alchemy won't work.
I had a crucible, full of water. Needed some brass and proceeded to throw in a bunch of shovels, then held a stack of iron and right-clicked as I usually did. Instead of using iron as a catalyst, I threw it into the crucible. Over and over, no matter how I tried to do this.
So I emptied the crucible and refilled it with a bucket of water, except I didn't. Crucible wouldn't accept water at all. When clicked with shift, it placed water source on top of the block.
2. Arcane Infusion of complex objects won't even start. Essentia mirror on the ceiling provides a connection to a room full of essentia in jars, items on pedestals are all in place and placed symetricaly, but using a gauntlet on the matrix won't start infusion.
Did any of you encounter similar issues? Would you have an idea what sort of mods could be causing this interaction? I've got a bunch, so I'll have to dig through them one by one, unless I'll get some advice
Azanor, your mod is the best one ever made for Minecraft. Thaumic deities bless you.
Oh, wait, did you mean convert essentia to crystals? That's rather useless when it asking you for crystal types you have no access to, and won't have in any foreseeable future.

BTW, focus color is defined by the effect at the bottom, counted counter-clockwise.
Either way, they have different damage values. Other than that, they are indeed the same focus.

Flux dealing mechanics are not in game yet, AFAIU.

For the likes of you, there's a cheatsheet thaumonomicon, that gives instant access to all research imaginable.
