The vis amulet is the mechanic I am least convinced about in TC 5.2.4:
I mean - what is it actually used for? So far, the only reason to equip it is to keep the Thaumastatic Harness in the air.
On the balance front this is doubly annoying as equipping the Harness already means that the chest armor slot is removed - in addition the runic armor amulet must be removed for a recharge amulet.
The repair enchant still seems to draw vis from wands.
Runic protection seems to draw vis directly from the aura - I base this on the observation that in several vis depleted areas my Runic Armor has stopped recharging despite my wand having a full charge. Certainly runic protection does not require an amulet to be worn (if it did, the runic protection amulet would be somewhat paradoxical).
So, the only purpose of the mis-named "Wand recharge pedestal" and Vis amulet(s) seem to be to support the Thaumastatic harness.
I lot of what you just described will actually be changing. When I implemented the new version of the harness and amulet it was actually just the foundations for changes I've been planning for the 1.9 update.
Nearly everything except wands will now require charging via the pedestal or the amulet. Currently (5.2.x) things are all over the place with no clear core mechanic for how they are powered and I want to change that. This includes runic shielding items.
FYI the repair enchant will be going away - vanilla now has the mending enchant which I think is actually a much more balanced way of doing it.

I understood from a comment on Direwolf's forgecraft series that you are perhaps spending more time making Thaumcraft, than playing modded minecraft. I think this is a bit sad as you have created a truely great thing, but I suspect, that as the creator, you are somewhat blinded and see it more for its flaws than anything.
At any rate:
* Mending looks somewhat horrid. Perhaps in gameplay it will pan out differently, but it is apparent (to me) that, given the obsession the Mojang have with tools that take XP to repair, that grows more expensive over time, and the vast number of mods that add a variety of "infinite" durability tools, that at least in the modded space there is a large gap between what Mojang expects players to like, and what players actually like.
For me at least, replacing my fully enchanted Sword of the Zephyr for any reason other than me letting it fall into lava is completely untenable - and the repair rate for "Mending" makes it really seem to act like "Unbreaking" with a XP cost - your item is still on a one way trip to destruction - with frequent - escalating repairs.
* When the wand recharge pedestal was for recharging wands - that was great. It is really easy and convenient to pop a wand into, and out of, a pedestal. Baubles and armor on the other hand, require a key press to open your inventory (two to access baubles if you don't have it bound to 'b'), then you need to drag the item to be charged onto your action bar (shift clicking it moves it to your inventory area by default), THEN you can close the GUI, and right click on the recharge pedestal with the item to charge it. Re-equipping a 'charged' item takes the entire set of clicks and drags again. This becomes very annoying very quickly. I would humbly request that items should be able to be recharged while being worn - but thats pretty much what they do already and what you plan to remove. Please don't make Thaumcraft annoying to play :/
... What escalating repairs? It's not like using an anvil...
Last i heard about it it's 1 xp (not orb but experience point) = 2 durability restored. It does seem quite good, expecially compared to the normal vanilla way of repairing.
Am i missing something?
I think they feel like Mojang might consider it "too easy" and nerf it to become completely useless.
I just had to find two synonymous words for "think" man this forum is challenging my mind.

Silk touch tools? Spades? Hoes? Axes when chopping trees? Repair is only available to non silk touch pickaxes and sword users.
Zombies and Creepers both drop 5xp each. I don't know about you, but one hit from a zombie seems to damage all my gear, and a sword can take more than one point of damage. So, with unbreaking on everything, sharpness IV, etc you can probably break even, but until your gear is perfect, combat will likely see you with less XP than you need to keep your items repaired.
So, fun fun fun, you are going to start spending a lot of your time smelting stuff in your infernal furnace, to get your Mending on. Although, I'm not sure that non combat XP counts.

I always found having to charge those items in the recharge pedestal to be a bit annoying. I'd much rather you limit recharging the wand and have everything that consumes vis to draw from the wand instead. That way it's very easy to see how much vis you have at a glance instead of opening the baubles inventory and checking the charge of each individual item. In this situation all you'd have to do would be throwing your wand on a recharge pedestal (and the wand is likely going to be sitting in your hotbar already) instead of having to unequip all your charged items, put them on your hotbar, charge each one individually, and then finally reequip them all. The current system is just rather inconvenient in my opinion. If it wasn't for vis amulets charging items from the aura then I would have likely just stopped using runic shielding all together.
And when it comes to repair, I'd rather you keep it or add a new method of repairing items. Grinding for xp is just really annoying. If you do remove the repair enchant then perhaps add a thaumium anvil that functions the exact same way as the vanilla one, except it doesn't increase the cost to repair an item each time.

This mod is one of most beloved mod for my group of friends. However, on our server, we have decided this time to disallow flight for its overhead/chunkload and for gameplay reasons. However, I see no way to remove the item (and its girtle) VIA config files (1.7.10). Sadly,Modtweaker support also does not seem to work to remove the research. Not sure if that's a bug on Modtweakers end, or if something changed in Thaumcraft-1.7.10-4.2.3.5.
Could you possibly include something that lets us choose to keep the repair enchant in the configs?
Please let this be a thing, Azanor. The Mending enchant exists, yes, and is functional. But it sucks. As mentioned before, combat isn't viable unless you have a heavily enchanted or very powerful weapon, and mining isn't even worth considering. It's nearly impossible to properly sustain a set of armor and weapon with Mending, never mind a whole tool set. One weapon maybe, a weapon and an Elytra if both have high level unbreaking and you restrict use of the Elytra to emergencies. But it'll never replace the effectiveness of a proper Repair.

If I'm rude to you, just tell me. Don't take it too personally. Well, unless you were being stupid. If you were, DO take it personally.
Well, an ability to control when items draw from the aura was heavily requested. Having them hold a charge and require manual recharging with the simplest and easiest way to comply with that request. Now people seem to act like it is the end of the world to have to click a few extra times.
This will also give a much greater role to the vis amulet (another oft requested thing). I will be adding a "vis battery" type item that you can charge in the pedestal and will recharge other items in your inventory while carried. Wireless charging in some form could also possible become a thing.
"The obtuse lantern hanged above me, Staring through my very essence with its dark light.
I took another tentative step forwards, Slowly. This place unsettled me more than my aunts cooking.
Nevertheless i strode onward through the oppressive halls of this eldritch realm.
I walked through the empty hall for hours. The emptiness was arguably the worst about the place.
So many rooms with ceaseless machinery, yet no sign of life. where was everyone? Who maintained this place?
I walked onward through the light stealing walls; The only remaining light coming from the occasional pillar,
I wondered on the place's nature, With its corridors of light giving pillars every few meters, Yet the walls were as dark as if there was none.
It almost looked as if the pillars acted as a frame, With the walls pulsing part-ways in and out of existence; The dark void behind them shining through. My curiosity overwhelmed me and i reached out. I halfway expected to fall through the dark, Pale purple walls and into the abyss behind.
Yet when i touched it, My hands felt only the touch of cold stone.
There was something uneasy about this place. Something deep in the primordial parts of my mind told me this place was wrong. Still i kept going, Almost hoping i would encounter some form of monstrosity just to break the emptiness and sounds of arcane machinery.
But no matter how many corners i turned or doors i opened, I remained alone.
It was at this point i was starting to become afraid. The walls seemingly bending away and towards me as i walked along, whispering, with every sound starting to startle me.
Then i encountered it.
My mind reeled when i gazed upon it; A maddening pressure from every direction threatened to crush my skull; Even now, After all this time a dull headache still accompanies me.
Falling to the floor, I began screaming. Then i watched as my mind unraveled from the inside.
I don't know how long i was out or even if i was still alive, But when i came to i was somewhere else. Lying on a warm? A comfortably warm surface.
Trying to stand up, The pressure returned before i could even get halfway up; Forcing me to lay back down.
Then something entered the room, It had the shape of the creature i witnessed, but it was larger and made of metal. A golem perhaps?
It spoke something to me, But i did not understand. Upon seeing my confusion or perhaps from a lack of response, The creature moved beside me and laid a limb upon me. In a moment i perceived words and emotion; Many of them unfamiliar and foreign, Moving in patterns i did not know:
"You don't dying Safe i work"
"Hurt deep not Planes inside safe"
" I very worry Current repair know"
Falling back into darkness i did not dream, Yet i was aware. i could feel my mind shifting, Moving, Changing.
When i came to the creature stood nearby; Tinkering with some vials and other mechanisms. The golem nowhere to be seen.
As i shifted the creature took notice and hurried over, And when it spoke to me it was like a dance of song, Though i did not understand the full meaning at the time.
It told me that i had been injured when i gazed upon its multi-planar form, My brain violently rejecting it.
I did not question why we both understood each other clearly at the time in spite of its convenience. But i remember the feeling of wrongness having dissipated.
Speaking onward it explained that it had modified my brain, reorganizing its structure and altering its functions through my "Dee-En-Aay".
I was far to confused and disoriented to question what had been done to me at the time, But i did not fall shrieking to the ground upon looking at the creature anymore, And for that i was grateful.
The creature called itself a caretaker, Or a mechanic. I asked why there was no one else here and it responded:
"Because there was no need."
When i asked what the place was, It responded in a way i could not grasp; Equations drawn on three dimensions and four-dimensional schematics filled my mind.
At once i understood the function and purpose of the place, And the nature of it and the lone creature within.
Clarity filled my vision and i cried.
It was now a memorial. Forged by a race long gone, A forgotten light in the sky.
The complex housed the machinery that was going to maintain their dying universe. Constructed as a last desperate attempt to survive over the course of several millennia.
But it failed. They could not restore their universe. And in the end their lights faded and only few were left.
The last that remained of their race used their unified knowledge to merge themselves into a singular being and dedicated themselves to preserve the last reminder of their kind, So that even if their race were gone they would not be forgotten; They would ensure something survived long enough to be remembered.
This place that was once the last hope of a dying race now serves only as a testament of their prowess and a memorial of their passing.
I still occasionally visited Them, Though not often, For i now feel the sorrow etched into the walls weighing me down every time i return.
The memories of their people have been infused into them, And i can see them so very clearly now when i look.
In the end the place i though of as ominous and oppressing turned out to be filled only with sorrow and work-less machinery.
I am writing this on my deathbed, Yet you will find no body to bury. I made a promise to help preserve their memories, And i find that death is hardly an excuse not to keep a promise.
Such ends the tale of how i began my lifework and the beginning of my life. But though my old life is now gone, I will soon join a new.
So if you happen to seek me out and you find the creature, Do not worry. We are very good at repairing. You will be safe."

Okay, so for the longest time, I would have this graphic bug whenever I am holding a wand or Thaumometer. What it would do is make a big, black square around the sun and I can see black stars up in the sky during the day.
I didn't really think too much on it as it's just an aesthetic bug. Nothing to really cry home about.
Well, tonight, I had a warp effect happen (heard the heart beat effect) and my character is pretty warped in the head because I like it like that. What I assume was the bright-light warp, where the "sun is brighter than usual" it made my ENTIRE screen black. Like, I literally cannot see a thing. I can't even see my inventory.
Logged out. Logged in. Still black. Had to wait for the effect to wear off before I could actually see again. I'm sure that the light-blind effect wasn't supposed to do that, exactly...
I'm not sure what's causing it. I don't really suspect any of my mods to be the culprit. I removed the AmnesiaLights mod, but that didn't fix anything.
