Repair wasn't available for non-TC items in TC4 either, except through other mods that have special ways to enchant items such as Botania's Mana Enchanter (I think), or Enchanting+. It specifically says in the Thaumonomicon that it's only for TC stuff.
I've been wondering what the Crimson Cult has been trying to do. They're channeling the node of an eldritch obelisk, yet nothing seems to happen other than the spawning of knights. Wonder what would happen if I put eldritch eyes into the base while they're channeling? In creative, mind you, so they don't attack me.
I kinda wish that if you (from a respectable distance) tossed them the eldritch eyes they required they would possibly become friendly, Opening a doorway (heh) for joining their faction and maybe even help you establishing a foothold in the first room of the dungeon.

But really, I think every Thaumcraft player ever finds the cultists absolutely fascinating. Wonder how many would immediately get involved with their cult when given the choice?(Crimson shirts pls!)
My idea would have been that if you show them any eldritch artifact or maybe full void armour or something along these lines they let you just close enough to interact with them in some way.
Also you really gotta harass the Knights before they start attacking you anyway.

Yeah, they shouldn't just be uber-hostile enemies that must be slain at all costs. They should have a way of becoming allies with them. I mean, just the research that unlocks the ritual should make you as crazy as them.

You know what could be realy cool, atleast cooler then a 1000 vis cost. What if 'Apertis Oculis' worked like this:
When the player first scans a dormenant portal from an obelisk or nether portal/end portal he now unlocks the research for the wand focus:Portable hole. Ones the player researches the research 'Opening the Eye', the portable hole gains a tier 5 focal manipulator option, similair to the wand focus:Nine hells. When aplied to a portable hole focus, the focus can open the dormenant portal. If the four eyes are present, ofcourse.
I personally don't like this. If the focus was to have a T5 upgrade, it should be something that's actually useful for using the focus itself instead of basically turning it into a key. Although unlocking the focus research by scanning a portal is a neat idea.

ok so i used my ender compass to look for an end portal since the eyes were replaced.
what it led me to was a huge modified ender dungeon with crysals a labyrinth and a bunch of rooms and doors,
with a chest. holding thaumian bars, some horse armor and some other things
however i did not find an ender portal, as the generation of the new dungeon does not have an ender portal in it..... which is saying i will have to build it.
which will be kinda fun to do with command blocks... lol
i know where its supposed to be. exactly where its supposed to be, but its not there. so i'll put it there.

I think you're posting in the wrong place because Thaumcraft does not alter stronghold generation at all. The only thing it does with strongholds is add some of it's loot to dungeon chests, such as the thaumium.

Whether you can join them or not.. I'm just hoping for more info on the cultists in general in upcoming updates. Even if its just a sizable chunk of backstory or a dungeon type deal you can find new researches in. Taming them would be awesome too. Even if they havea chance to just cease being your friend randomly. I have custom tamable ones in my server.... butitsnotthesame.
...Really I just want to see them being more than just a mob to slaughter up for void seeds and a book. Why do they appear in the outerlands despite the book saying they didn't know how to get there yet...? Are they even human? What makes their eyes that red/black combo?

Yeah, I've already been in there and killed the ender dragon. Every stronghold is going to have this room, but they can be huge mazes and can be difficult to find at times. Thaumcraft has not changed stronghold generation at all. The closest thing I came across to a stronghold without a portal, was a ravine that generated through the portal room and damaged the portal.
i did look above and below the dungeon i even carved out the area around it. there was no ender portal. and the eyes of ender were replaced with golem cores.
it wasnt a cavern.... it was a dungeon. a big one, with iron and wooden doors. hallways, staircases, a chest, a library, and an open like area that had thaumic crystals growin in it.
both ender pearl and eye of ender were their own type of of golem cores. making for 2 different golem cores.
i did look above and below the dungeon i even carved out the area around it. there was no ender portal. and the eyes of ender were replaced with golem cores.
it wasnt a cavern.... it was a dungeon. a big one, with iron and wooden doors. hallways, staircases, a chest, a library, and an open like area that had thaumic crystals growin in it.
both ender pearl and eye of ender were their own type of of golem cores. making for 2 different golem cores.
You just described a stronghold in explicit detail, and Thaumcraft doesn't even generate dungeons anymore. There haven't been any overworld "dungeons" since Thaumcraft 3, I'm pretty sure, and those only generated above-ground.
That dungeon is a stronghold. Some generate without portals due to glitches. The "thaumic crystal room" is likely just a coincidental high-aura area which caused crystals to grow in the dungeon.
Unless you've messed around significantly with item IDs, and even then it shouldn't happen, it should be impossible for ender eyes to be replaced by golem cores, so there's likely something wrong with your install or you're mistaken.
Many people have shown that strongholds can generate fine in Thaumcraft worlds. My guess is you've been unfortunately hit by a very vanilla bug, and your stronghold has no portal as a result.
Edit: Also, on another note about your previous post, no Minecraft mod auto-updates to my knowledge, and if any do, Thaumcraft is not one of them.

Not true. Barrows Hills are extra-ordinarily rare in Thaumcraft 4 but they do exist. You know the kind, the ones with a massive eerie node in the middle and a couple spawners on the lower level?
I personally consider spider spawner Greatwoods, obsidian totem circles, and Obelisks populated with Crimson Cult members to be mini-dungeons. But that's mostly based on Minecraft's interpretation of "dungeon" as a single mossy cobble room with a spawner in it.
